Predicting Annotation Difficulty to Improve Task Routing and Model Performance for Biomedical Information Extraction

Modern NLP systems require high-quality annotated data. In specialized domains, expert annotations may be prohibitively expensive. An alternative is to rely on crowdsourcing to reduce costs at the risk of introducing noise. In this paper we demonstrate that directly modeling instance difficulty can be used to improve model performance, and to route instances to appropriate annotators. Our difficulty prediction model combines two learned representations: a `universal encoder trained on out-of-domain data, and a task-specific encoder. Experiments on a complex biomedical information extraction task using expert and lay annotators show that: (i) simply excluding from the training data instances predicted to be difficult yields a small boost in performance; (ii) using difficulty scores to weight instances during training provides further, consistent gains; (iii) assigning instances predicted to be difficult to domain experts is an effective strategy for task routing. Our experiments confirm the expectation that for specialized tasks expert annotations are higher quality than crowd labels, and hence preferable to obtain if practical. Moreover, augmenting small amounts of expert data with a larger set of lay annotations leads to further improvements in model performance.

Few-shot relation extraction (FSRE) focuses on recognizing novel relations by learning with merely a handful of annotated instances. Meta-learning has been widely adopted for such a task, which trains on randomly generated few-shot tasks to learn gen eric data representations. Despite impressive results achieved, existing models still perform suboptimally when handling hard FSRE tasks, where the relations are fine-grained and similar to each other. We argue this is largely because existing models do not distinguish hard tasks from easy ones in the learning process. In this paper, we introduce a novel approach based on contrastive learning that learns better representations by exploiting relation label information. We further design a method that allows the model to adaptively learn how to focus on hard tasks. Experiments on two standard datasets demonstrate the effectiveness of our method.
Open Information Extraction (OIE) is the task of extracting facts from sentences in the form of relations and their corresponding arguments in schema-free manner. Intrinsic performance of OIE systems is difficult to measure due to the incompleteness of existing OIE benchmarks: the ground truth extractions do not group all acceptable surface realizations of the same fact that can be extracted from a sentence. To measure performance of OIE systems more realistically, it is necessary to manually annotate complete facts (i.e., clusters of all acceptable surface realizations of the same fact) from input sentences. We propose AnnIE: an interactive annotation platform that facilitates such challenging annotation tasks and supports creation of complete fact-oriented OIE evaluation benchmarks. AnnIE is modular and flexible in order to support different use case scenarios (i.e., benchmarks covering different types of facts). We use AnnIE to build two complete OIE benchmarks: one with verb-mediated facts and another with facts encompassing named entities. Finally, we evaluate several OIE systems on our complete benchmarks created with AnnIE. Our results suggest that existing incomplete benchmarks are overly lenient, and that OIE systems are not as robust as previously reported. We publicly release AnnIE under non-restrictive license.
Clinical case reports are written descriptions of the unique aspects of a particular clinical case, playing an essential role in sharing clinical experiences about atypical disease phenotypes and new therapies. However, to our knowledge, there has be en no attempt to develop an end-to-end system to annotate, index, or otherwise curate these reports. In this paper, we propose a novel computational resource platform, CREATe, for extracting, indexing, and querying the contents of clinical case reports. CREATe fosters an environment of sustainable resource support and discovery, enabling researchers to overcome the challenges of information science. Relation Extraction (RE) is one of the fundamental tasks in Information Extraction and Natural Language Processing. Dependency trees have been shown to be a very useful source of information for this task. The current deep learning models for relatio n extraction has mainly exploited this dependency information by guiding their computation along the structures of the dependency trees. One potential problem with this approach is it might prevent the models from capturing important context information beyond syntactic structures and cause the poor cross-domain generalization. This paper introduces a novel method to use dependency trees in RE for deep learning models that jointly predicts dependency and semantics relations. We also propose a new mechanism to control the information flow in the model based on the input entity mentions. Our extensive experiments on benchmark datasets show that the proposed model outperforms the existing methods for RE significantly.
Introducing biomedical informatics (BMI) students to natural language processing (NLP) requires balancing technical depth with practical know-how to address application-focused needs. We developed a set of three activities introducing introductory BM I students to information retrieval with NLP, covering document representation strategies and language models from TF-IDF to BERT. These activities provide students with hands-on experience targeted towards common use cases, and introduce fundamental components of NLP workflows for a wide variety of applications.
