We present several enumeration results holding in sets of words called neutral and which satisfy restrictive conditions on the set of possible extensions of nonempty words. These formulae concern return words and bifix codes. They generalize formulae previously known for Sturmian sets or more generally for tree sets. We also give a geometric example of this class of sets, namely the natural coding of some interval exchange transformations.

Boolean network models have gained popularity in computational systems biology over the last dozen years. Many of these networks use canalizing Boolean functions, which has led to increased interest in the study of these functions. The canalizing dep th of a function describes how many canalizing variables can be recursively picked off, until a non-canalizing function remains. In this paper, we show how every Boolean function has a unique algebraic form involving extended monomial layers and a well-defined core polynomial. This generalizes recent work on the algebraic structure of nested canalizing functions, and it yields a stratification of all Boolean functions by their canalizing depth. As a result, we obtain closed formulas for the number of n-variable Boolean functions with depth k, which simultaneously generalizes enumeration formulas for canalizing, and nested canalizing functions.
Using three supercomputers, we broke a record set in 2011, in the enumeration of non-isomorphic regular graphs by expanding the sequence of A006820 in Online Encyclopedia of Integer Sequences (OEIS), to achieve the number for 4-regular graphs of orde r 23 as 429,668,180,677,439, while discovering serval optimal regular graphs with minimum average shortest path lengths (ASPL) that can be used as interconnection networks for parallel computers. The number of 4-regular graphs and the optimal graphs, extremely time-consuming to calculate, result from a method we adapt from GENREG, a classical regular graph generator, to fit for supercomputers strengths of using thousands of processor cores.

The feedback arc (vertex) set problem, shortened FASP (FVSP), is to transform a given multi digraph $G=(V,E)$ into an acyclic graph by deleting as few arcs (vertices) as possible. Due to the results of Richard M. Karp in 1972 it is one of the classic NP-complete problems. An important contribution of this paper is that the subgraphs $G_{mathrm{el}}(e)$, $G_{mathrm{si}}(e)$ of all elementary cycles or simple cycles running through some arc $e in E$, can be computed in $mathcal{O}big(|E|^2big)$ and $mathcal{O}(|E|^4)$, respectively. We use this fact and introduce the notion of the essential minor and isolated cycles, which yield a priori problem size reductions and in the special case of so called resolvable graphs an exact solution in $mathcal{O}(|V||E|^3)$. We show that a simple Markov chain, the Glauber dynamics, can efficiently sample independent sets almost uniformly at random in polynomial time for graphs in a certain class. The class is determined by boundedness of a new graph parameter called bipa rtite pathwidth. This result, which we prove for the more general hardcore distribution with fugacity $lambda$, can be viewed as a strong generalisation of Jerrum and Sinclairs work on approximately counting matchings, that is, independent sets in line graphs. The class of graphs with bounded bipartite pathwidth includes claw-free graphs, which generalise line graphs. We consider two further generalisations of claw-free graphs and prove that these classes have bounded bipartite pathwidth. This paper addresses the problem of finding minimum forcing sets in origami. The origami material folds flat along straight lines called creases that can be labeled as mountains or valleys. A forcing set is a subset of creases that force all the othe r creases to fold according to their labels. The result is a flat folding of the origami material. In this paper we develop a linear time algorithm that finds minimum forcing sets in one dimensional origami.
