The simulation of complex stochastic network dynamics arising, for instance, from models of coupled biomolecular processes remains computationally challenging. Often, the necessity to scan a models dynamics over a large parameter space renders full-fledged stochastic simulations impractical, motivating approximation schemes. Here we propose an approximation scheme which improves upon the standard linear noise approximation while retaining similar computational complexity. The underlying idea is to minimize, at each time step, the Kullback-Leibler divergence between the true time evolved probability distribution and a Gaussian approximation (entropic matching). This condition leads to ordinary differential equations for the mean and the covariance matrix of the Gaussian. For cases of weak nonlinearity, the method is more accurate than the linear method when both are compared to stochastic simulations.

In this paper, we identify a radically new viewpoint on the collective behaviour of groups of intelligent agents. We first develop a highly general abstract model for the possible future lives that these agents may encounter as a result of their deci sions. In the context of these possible futures, we show that the causal entropic principle, whereby agents follow behavioural rules that maximise their entropy over all paths through the future, predicts many of the observed features of social interactions between individuals in both human and animal groups. Our results indicate that agents are often able to maximise their future path entropy by remaining cohesive as a group, and that this cohesion leads to collectively intelligent outcomes that depend strongly on the distribution of the number of future paths that are possible. We derive social interaction rules that are consistent with maximum-entropy group behaviour for both discrete and continuous decision spaces. Our analysis further predicts that social interactions are likely to be fundamentally based on Webers law of response to proportional stimuli, supporting many studies that find a neurological basis for this stimulus-response mechanism, and providing a novel basis for the common assumption of linearly additive social forces in simulation studies of collective behaviour.
In this paper, by using a stochastic reaction-diffusion-taxis model, we analyze the picophytoplankton dynamics in the basin of the Mediterranean Sea, characterized by poorly mixed waters. The model includes intraspecific competition of picophytoplank ton for light and nutrients. The multiplicative noise sources present in the model account for random fluctuations of environmental variables. Phytoplankton distributions obtained from the model show a good agreement with experimental data sampled in two different sites of the Sicily Channel. The results could be extended to analyze data collected in different sites of the Mediterranean Sea and to devise predictive models for phytoplankton dynamics in oligotrophic waters.
Simulation of biomolecular networks is now indispensable for studying biological systems, from small reaction networks to large ensembles of cells. Here we present a novel approach for stochastic simulation of networks embedded in the dynamic environ ment of the cell and its surroundings. We thus sample trajectories of the stochastic process described by the chemical master equation with time-varying propensities. A comparative analysis shows that existing approaches can either fail dramatically, or else can impose impractical computational burdens due to numerical integration of reaction propensities, especially when cell ensembles are studied. Here we introduce the Extrande method which, given a simulated time course of dynamic network inputs, provides a conditionally exact and several orders-of-magnitude faster simulation solution. The new approach makes it feasible to demonstrate, using decision-making by a large population of quorum sensing bacteria, that robustness to fluctuations from upstream signaling places strong constraints on the design of networks determining cell fate. Our approach has the potential to significantly advance both understanding of molecular systems biology and design of synthetic circuits.

We consider the problem of sparse signal recovery from a small number of random projections (measurements). This is a well known NP-hard to solve combinatorial optimization problem. A frequently used approach is based on greedy iterative procedures, such as the Matching Pursuit (MP) algorithm. Here, we discuss a fast GPU implementation of the MP algorithm, based on the recently released NVIDIA CUDA API and CUBLAS library. The results show that the GPU version is substantially faster (up to 31 times) than the highly optimized CPU version based on CBLAS (GNU Scientific Library).
The neuromagnetic activity (magnetoencephalogram, MEG) from healthy human brain and from an epileptic patient against chromatic flickering stimuli has been earlier analyzed on the basis of a memory functions formalism (MFF). Information measures of m emory as well as relaxation parameters revealed high individuality and unique features in the neuromagnetic brain responses of each subject. The current paper demonstrates new capabilities of MFF by studying cross-correlations between MEG signals obtained from multiple and distant brain regions. It is shown that the MEG signals of healthy subjects are characterized by well-defined effects of frequency synchronization and at the same time by the domination of low-frequency processes. On the contrary, the MEG of a patient is characterized by a sharp abnormality of frequency synchronization, and also by prevalence of high-frequency quasi-periodic processes. Modification of synchronization effects and dynamics of cross-correlations offer a promising method of detecting pathological abnormalities in brain responses.
