We first construct a derived equivalence between a small crepant resolution of an affine toric Calabi-Yau 3-fold and a certain quiver with a superpotential. Under this derived equivalence we establish a wall-crossing formula for the generating functi on of the counting invariants of perverse coherent systems. As an application we provide certain equations on Donaldson-Thomas, Pandeharipande-Thomas and Szendrois invariants. Finally, we show that moduli spaces associated with a quiver given by successive mutations are realized as the moduli spaces associated the original quiver by changing the stability conditions.
We introduce moduli spaces of stable perverse coherent systems on small crepant resolutions of Calabi-Yau 3-folds and consider their Donaldson-Thomas type counting invariants. The stability depends on the choice of a component (= a chamber) in the co mplement of finitely many lines (= walls) in the plane. We determine all walls and compute generating functions of invariants for all choices of chambers when the Calabi-Yau is the resolved conifold. For suitable choices of chambers, our invariants are specialized to Donaldson-Thomas, Pandharipande-Thomas and Szendroi invariants.

We provide a transformation formula of non-commutative Donaldson-Thomas invariants under a composition of mutations. Consequently, we get a description of a composition of cluster transformations in terms of quiver Grassmannians. As an application, w e give an alternative proof of Fomin-Zelevinskys conjectures on $F$-polynomials and $g$-vectors.

We study higher rank Donaldson-Thomas invariants of a Calabi-Yau 3-fold using Joyce-Songs wall-crossing formula. We construct quivers whose counting invariants coincide with the Donaldson-Thomas invariants. As a corollary, we prove the integrality an d a certain symmetry for the higher rank invariants.

In arXiv:0907.3784, we introduced a variant of non-commutative Donaldson-Thomas theory in a combinatorial way, which is related with topological vertex by a wall-crossing phenomenon. In this paper, we (1) provide an alternative definition in a geomet ric way, (2) show that the two definitions agree with each other and (3) compute the invariants using the vertex operator method, following Okounkov-Reshetikhin-Vafa and Young. The stability parameter in the geometric definition determines the order of the vertex operators and hence we can understand the wall-crossing formula in non-commutative Donaldson-Thomas theory as the commutator relation of the vertex operators.

The aim of this paper is to study an analog of non-commutative Donaldson-Thomas theory corresponding to the refined topological vertex for small crepant resolutions of toric Calabi-Yau 3-folds. We define the invariants using dimer models and provide wall-crossing formulas. In particular, we get normalized generating functions which are unchanged under wall-crossing.

We have two constructions of the level-$(0,1)$ irreducible representation of the quantum toroidal algebra of type $A$. One is due to Nakajima and Varagnolo-Vasserot. They constructed the representation on the direct sum of the equivariant K-groups of the quiver varieties of type $hat{A}$. The other is due to Saito-Takemura-Uglov and Varagnolo-Vasserot. They constructed the representation on the q-deformed Fock space introduced by Kashiwara-Miwa-Stern. In this paper we give an explicit isomorphism between these two constructions. For this purpose we construct simultaneous eigenvectors on the q-Fock space using nonsymmetric Macdonald polynomials. Then the isomorphism is given by corresponding these vectors to the torus fixed points on the quiver varieties.

An affine Lie algebra acts on cohomology groups of quiver varieties of affine type. A Heisenberg algebra acts on cohomology groups of Hilbert schemes of points on a minimal resolution of a Kleinian singularity. We show that in the case of type $A$ th e former is obtained by Frenkel-Kac construction from the latter.
