Non-linear state space models are a widely-used class of models for biological, economic, and physical processes. Fitting these models to observed data is a difficult inference problem that has no straightforward solution. We take a Bayesian approach to the inference of unknown parameters of a non-linear state model; this, in turn, requires the availability of efficient Markov Chain Monte Carlo (MCMC) sampling methods for the latent (hidden) variables and model parameters. Using the ensemble technique of Neal (2010) and the embedded HMM technique of Neal (2003), we introduce a new Markov Chain Monte Carlo method for non-linear state space models. The key idea is to perform parameter updates conditional on an enormously large ensemble of latent sequences, as opposed to a single sequence, as with existing methods. We look at the performance of this ensemble method when doing Bayesian inference in the Ricker model of population dynamics. We show that for this problem, the ensemble method is vastly more efficient than a simple Metropolis method, as well as 1.9 to 12.0 times more efficient than a single-sequence embedded HMM method, when all methods are tuned appropriately. We also introduce a way of speeding up the ensemble method by performing partial backward passes to discard poor proposals at low computational cost, resulting in a final efficiency gain of 3.4 to 20.4 times over the single-sequence method.
We propose a new scheme for selecting pool states for the embedded Hidden Markov Model (HMM) Markov Chain Monte Carlo (MCMC) method. This new scheme allows the embedded HMM method to be used for efficient sampling in state space models where the state can be high-dimensional. Previously, embedded HMM methods were only applied to models with a one-dimensional state space. We demonstrate that using our proposed pool state selection scheme, an embedded HMM sampler can have similar performance to a well-tuned sampler that uses a combination of Particle Gibbs with Backward Sampling (PGBS) and Metropolis updates. The scaling to higher dimensions is made possible by selecting pool states locally near the current value of the state sequence. The proposed pool state selection scheme also allows each iteration of the embedded HMM sampler to take time linear in the number of the pool states, as opposed to quadratic as in the original embedded HMM sampler. We also consider a model with a multimodal posterior, and show how a technique we term mirroring can be used to efficiently move between the modes.
Latent position network models are a versatile tool in network science; applications include clustering entities, controlling for causal confounders, and defining priors over unobserved graphs. Estimating each nodes latent position is typically framed as a Bayesian inference problem, with Metropolis within Gibbs being the most popular tool for approximating the posterior distribution. However, it is well-known that Metropolis within Gibbs is inefficient for large networks; the acceptance ratios are expensive to compute, and the resultant posterior draws are highly correlated. In this article, we propose an alternative Markov chain Monte Carlo strategy---defined using a combination of split Hamiltonian Monte Carlo and Firefly Monte Carlo---that leverages the posterior distributions functional form for more efficient posterior computation. We demonstrate that these strategies outperform Metropolis within Gibbs and other algorithms on synthetic networks, as well as on real information-sharing networks of teachers and staff in a school district.
Given data, deep generative models, such as variational autoencoders (VAE) and generative adversarial networks (GAN), train a lower dimensional latent representation of the data space. The linear Euclidean geometry of data space pulls back to a nonlinear Riemannian geometry on the latent space. The latent space thus provides a low-dimensional nonlinear representation of data and classical linear statistical techniques are no longer applicable. In this paper we show how statistics of data in their latent space representation can be performed using techniques from the field of nonlinear manifold statistics. Nonlinear manifold statistics provide generalizations of Euclidean statistical notions including means, principal component analysis, and maximum likelihood fits of parametric probability distributions. We develop new techniques for maximum likelihood inference in latent space, and adress the computational complexity of using geometric algorithms with high-dimensional data by training a separate neural network to approximate the Riemannian metric and cometric tensor capturing the shape of the learned data manifold.
Exact inference for hidden Markov models requires the evaluation of all distributions of interest - filtering, prediction, smoothing and likelihood - with a finite computational effort. This article provides sufficient conditions for exact inference for a class of hidden Markov models on general state spaces given a set of discretely collected indirect observations linked non linearly to the signal, and a set of practical algorithms for inference. The conditions we obtain are concerned with the existence of a certain type of dual process, which is an auxiliary process embedded in the time reversal of the signal, that in turn allows to represent the distributions and functions of interest as finite mixtures of elementary densities or products thereof. We describe explicitly how to update recursively the parameters involved, yielding qualitatively similar results to those obtained with Baum--Welch filters on finite state spaces. We then provide practical algorithms for implementing the recursions, as well as approximations thereof via an informed pruning of the mixtures, and we show superior performance to particle filters both in accuracy and computational efficiency. The code for optimal filtering, smoothing and parameter inference is made available in the Julia package DualOptimalFiltering.
We propose a factor state-space approach with stochastic volatility to model and forecast the term structure of future contracts on commodities. Our approach builds upon the dynamic 3-factor Nelson-Siegel model and its 4-factor Svensson extension and assumes for the latent level, slope and curvature factors a Gaussian vector autoregression with a multivariate Wishart stochastic volatility process. Exploiting the conjugacy of the Wishart and the Gaussian distribution, we develop a computationally fast and easy to implement MCMC algorithm for the Bayesian posterior analysis. An empirical application to daily prices for contracts on crude oil with stipulated delivery dates ranging from one to 24 months ahead show that the estimated 4-factor Svensson model with two curvature factors provides a good parsimonious representation of the serial correlation in the individual prices and their volatility. It also shows that this model has a good out-of-sample forecast performance.
