MGN-Net: a multi-view graph normalizer for integrating heterogeneous biological network populations

With the recent technological advances, biological datasets, often represented by networks (i.e., graphs) of interacting entities, proliferate with unprecedented complexity and heterogeneity. Although modern network science opens new frontiers of analyzing connectivity patterns in such datasets, we still lack data-driven methods for extracting an integral connectional fingerprint of a multi-view graph population, let alone disentangling the typical from the atypical variations across the population samples. We present the multi-view graph normalizer network (MGN-Net; https://github.com/basiralab/MGN-Net), a graph neural network based method to normalize and integrate a set of multi-view biological networks into a single connectional template that is centered, representative, and topologically sound. We demonstrate the use of MGN-Net by discovering the connectional fingerprints of healthy and neurologically disordered brain network populations including Alzheimers disease and Autism spectrum disorder patients. Additionally, by comparing the learned templates of healthy and disordered populations, we show that MGN-Net significantly outperforms conventional network integration methods across extensive experiments in terms of producing the most centered templates, recapitulating unique traits of populations, and preserving the complex topology of biological networks. Our evaluations showed that MGN-Net is powerfully generic and easily adaptable in design to different graph-based problems such as identification of relevant connections, normalization and integration.

A large number of real-world graphs or networks are inherently heterogeneous, involving a diversity of node types and relation types. Heterogeneous graph embedding is to embed rich structural and semantic information of a heterogeneous graph into low-dimensional node representations. Existing models usually define multiple metapaths in a heterogeneous graph to capture the composite relations and guide neighbor selection. However, these models either omit node content features, discard intermediate nodes along the metapath, or only consider one metapath. To address these three limitations, we propose a new model named Metapath Aggregated Graph Neural Network (MAGNN) to boost the final performance. Specifically, MAGNN employs three major components, i.e., the node content transformation to encapsulate input node attributes, the intra-metapath aggregation to incorporate intermediate semantic nodes, and the inter-metapath aggregation to combine messages from multiple metapaths. Extensive experiments on three real-world heterogeneous graph datasets for node classification, node clustering, and link prediction show that MAGNN achieves more accurate prediction results than state-of-the-art baselines.
Network Embedding has been widely studied to model and manage data in a variety of real-world applications. However, most existing works focus on networks with single-typed nodes or edges, with limited consideration of unbalanced distributions of nodes and edges. In real-world applications, networks usually consist of billions of various types of nodes and edges with abundant attributes. To tackle these challenges, in this paper we propose a multi-semantic metapath (MSM) model for large scale heterogeneous representation learning. Specifically, we generate multi-semantic metapath-based random walks to construct the heterogeneous neighborhood to handle the unbalanced distributions and propose a unified framework for the embedding learning. We conduct systematical evaluations for the proposed framework on two challenging datasets: Amazon and Alibaba. The results empirically demonstrate that MSM can achieve relatively significant gains over previous state-of-arts on link prediction.

Graph neural networks for heterogeneous graph embedding is to project nodes into a low-dimensional space by exploring the heterogeneity and semantics of the heterogeneous graph. However, on the one hand, most of existing heterogeneous graph embedding methods either insufficiently model the local structure under specific semantic, or neglect the heterogeneity when aggregating information from it. On the other hand, representations from multiple semantics are not comprehensively integrated to obtain versatile node embeddings. To address the problem, we propose a Heterogeneous Graph Neural Network with Multi-View Representation Learning (named MV-HetGNN) for heterogeneous graph embedding by introducing the idea of multi-view representation learning. The proposed model consists of node feature transformation, view-specific ego graph encoding and auto multi-view fusion to thoroughly learn complex structural and semantic information for generating comprehensive node representations. Extensive experiments on three real-world heterogeneous graph datasets show that the proposed MV-HetGNN model consistently outperforms all the state-of-the-art GNN baselines in various downstream tasks, e.g., node classification, node clustering, and link prediction.
Information diffusion prediction is a fundamental task for understanding the information propagation process. It has wide applications in such as misinformation spreading prediction and malicious account detection. Previous works either concentrate on utilizing the context of a single diffusion sequence or using the social network among users for information diffusion prediction. However, the diffusion paths of different messages naturally constitute a dynamic diffusion graph. For one thing, previous works cannot jointly utilize both the social network and diffusion graph for prediction, which is insufficient to model the complexity of the diffusion process and results in unsatisfactory prediction performance. For another, they cannot learn users dynamic preferences. Intuitively, users preferences are changing as time goes on and users personal preference determines whether the user will repost the information. Thus, it is beneficial to consider users dynamic preferences in information diffusion prediction. In this paper, we propose a novel dynamic heterogeneous graph convolutional network (DyHGCN) to jointly learn the structural characteristics of the social graph and dynamic diffusion graph. Then, we encode the temporal information into the heterogeneous graph to learn the users dynamic preferences. Finally, we apply multi-head attention to capture the context-dependency of the current diffusion path to facilitate the information diffusion prediction task. Experimental results show that DyHGCN significantly outperforms the state-of-the-art models on three public datasets, which shows the effectiveness of the proposed model.

The real-world networks often compose of different types of nodes and edges with rich semantics, widely known as heterogeneous information network (HIN). Heterogeneous network embedding aims to embed nodes into low-dimensional vectors which capture rich intrinsic information of heterogeneous networks. However, existing models either depend on manually designing meta-paths, ignore mutual effects between different semantics, or omit some aspects of information from global networks. To address these limitations, we propose a novel Graph-Aggregated Heterogeneous Network Embedding (GAHNE), which is designed to extract the semantics of HINs as comprehensively as possible to improve the results of downstream tasks based on graph convolutional neural networks. In GAHNE model, we develop several mechanisms that can aggregate semantic representations from different single-type sub-networks as well as fuse the global information into final embeddings. Extensive experiments on three real-world HIN datasets show that our proposed model consistently outperforms the existing state-of-the-art methods.
