Objective: A new image instance segmentation method is proposed to segment individual glands (instances) in colon histology images. This process is challenging since the glands not only need to be segmented from a complex background, they must also be individually identified. Methods: We leverage the idea of image-to-image prediction in recent deep learning by designing an algorithm that automatically exploits and fuses complex multichannel information - regional, location, and boundary cues - in gland histology images. Our proposed algorithm, a deep multichannel framework, alleviates heavy feature design due to the use of convolutional neural networks and is able to meet multifarious requirements by altering channels. Conclusion: The proposed deep multichannel algorithm is an effective method for gland instance segmentation. Significance: The generalization ability of our model not only enable the algorithm to solve gland instance segmentation problems, but the channel is also alternative that can be replaced for a specific task.

Both image registration and label fusion in the multi-atlas segmentation (MAS) rely on the intensity similarity between target and atlas images. However, such similarity can be problematic when target and atlas images are acquired using different imaging protocols. High-level structure information can provide reliable similarity measurement for cross-modality images when cooperating with deep neural networks (DNNs). This work presents a new MAS framework for cross-modality images, where both image registration and label fusion are achieved by DNNs. For image registration, we propose a consistent registration network, which can jointly estimate forward and backward dense displacement fields (DDFs). Additionally, an invertible constraint is employed in the network to reduce the correspondence ambiguity of the estimated DDFs. For label fusion, we adapt a few-shot learning network to measure the similarity of atlas and target patches. Moreover, the network can be seamlessly integrated into the patch-based label fusion. The proposed framework is evaluated on the MM-WHS dataset of MICCAI 2017. Results show that the framework is effective in both cross-modality registration and segmentation.

Instance Segmentation, which seeks to obtain both class and instance labels for each pixel in the input image, is a challenging task in computer vision. State-of-the-art algorithms often employ two separate stages, the first one generating object proposals and the second one recognizing and refining the boundaries. Further, proposals are usually based on detectors such as faster R-CNN which search for boxes in the entire image exhaustively. In this paper, we propose a novel algorithm that directly utilizes a fully convolutional network (FCN) to predict instance labels. Specifically, we propose a variational relaxation of instance segmentation as minimizing an optimization functional for a piecewise-constant segmentation problem, which can be used to train an FCN end-to-end. It extends the classical Mumford-Shah variational segmentation problem to be able to handle permutation-invariant labels in the ground truth of instance segmentation. Experiments on PASCAL VOC 2012, Semantic Boundaries dataset(SBD), and the MSCOCO 2017 dataset show that the proposed approach efficiently tackle the instance segmentation task. The source code and trained models will be released with the paper.
Instance segmentation in 3D scenes is fundamental in many applications of scene understanding. It is yet challenging due to the compound factors of data irregularity and uncertainty in the numbers of instances. State-of-the-art methods largely rely on a general pipeline that first learns point-wise features discriminative at semantic and instance levels, followed by a separate step of point grouping for proposing object instances. While promising, they have the shortcomings that (1) the second step is not supervised by the main objective of instance segmentation, and (2) their point-wise feature learning and grouping are less effective to deal with data irregularities, possibly resulting in fragmented segmentations. To address these issues, we propose in this work an end-to-end solution of Semantic Superpoint Tree Network (SSTNet) for proposing object instances from scene points. Key in SSTNet is an intermediate, semantic superpoint tree (SST), which is constructed based on the learned semantic features of superpoints, and which will be traversed and split at intermediate tree nodes for proposals of object instances. We also design in SSTNet a refinement module, termed CliqueNet, to prune superpoints that may be wrongly grouped into instance proposals. Experiments on the benchmarks of ScanNet and S3DIS show the efficacy of our proposed method. At the time of submission, SSTNet ranks top on the ScanNet (V2) leaderboard, with 2% higher of mAP than the second best method.
