We show that three natural decision problems about links and 3-manifolds are computationally hard, assuming some conjectures in complexity theory. The first problem is determining whether a link in the 3-sphere bounds a Seifert surface with Thurston norm at most a given integer; this is shown to be NP-complete. The second problem is the homeomorphism problem for closed 3-manifolds; this is shown to be at least as hard as the graph isomorphism problem. For a closed 3-manifold $M$ in a certain class, we give a presentation of the cellular chain complex of the universal cover of $M$. The class includes all surface bundles, some surgeries of knots in $S^3$, some cyclic branched cover of $S^3$, and some Seifert manifolds. In application, we establish a formula for calculating the linking form of a cyclic branched cover of $S^3$, and develop procedures of computing some Dijkgraaf-Witten invariants.
We study the set $widehat{mathcal S}_M$ of framed smoothly slice links which lie on the boundary of the complement of a 1-handlebody in a closed, simply connected, smooth 4-manifold $M$. We show that $widehat{mathcal S}_M$ is well-defined and describe how it relates to exotic phenomena in dimension four. In particular, in the case when $X$ is smooth, with a handle decompositions with no 1-handles and homeomorphic to but not smoothly embeddable in $D^4$, our results tell us that $X$ is exotic if and only if there is a link $Lhookrightarrow S^3$ which is smoothly slice in $X$, but not in $D^4$. Furthermore, we extend the notion of high genus 2-handle attachment, introduced by Hayden and Piccirillo, to prove that exotic 4-disks that are smoothly embeddable in $D^4$, and therefore possible counterexamples to the smooth 4-dimensional Schonflies conjecture, cannot be distinguished from $D^4$ only by comparing the slice genus functions of links.
We introduce new topological quantum invariants of compact oriented 3-manifolds with boundary where the boundary is a disjoint union of two identical surfaces. The invariants are constructed via surgery on manifolds of the form $F times I$ where $I$ denotes the unit interval. Since virtual knots and links are represented as links in such thickened surfaces, we are able also to construct invariants in terms of virtual link diagrams (planar diagrams with virtual crossings). These invariants are the first meaningful, nontrivial, and calculable examples of quantum invariants of 3-manifolds with non-vacuous boundary. We give a new invariant of classical links in the 3-sphere in the following sense: Consider a link $L$ in $S^3$ of two components. The complement of a tubular neighborhood of $L$ is a manifold whose boundary consists in two copies of a torus. Our invariants apply to this case of bounded manifold and give new invariants of the given link of two components. Invariants of knots are also obtained.

As a generalization of Davis-Januszkiewicz theory, there is an essential link between locally standard $(Z_2)^n$-actions (or $T^n$-actions) actions and nice manifolds with corners, so that a class of nicely behaved equivariant cut-and-paste operations on locally standard actions can be carried out in step on nice manifolds with corners. Based upon this, we investigate what kinds of closed manifolds admit locally standard $(Z_2)^n$-actions; especially for the 3-dimensional case. Suppose $M$ is an orientable closed connected 3-manifold. When $H_1(M;Z_2)=0$, it is shown that $M$ admits a locally standard $(Z_2)^3$-action if and only if $M$ is homeomorphic to a connected sum of 8 copies of some $Z_2$-homology sphere $N$, and if further assuming $M$ is irreducible, then $M$ must be homeomorphic to $S^3$. In addition, the argument is extended to rational homology 3-sphere $M$ with $H_1(M;Z_2) cong Z_2$ and an additional assumption that the $(Z_2)^3$-action has a fixed point.
