After a discussion of the definition and number of pseudoknots, we reconsider the self-attracting homopolymer paying particular attention to the scaling of the number of pseudoknots at different temperature regimes in two and three dimensions. Although the total number of pseudoknots is extensive at all temperatures, we find that the number of pseudoknots forming between the two halves of the chain diverges logarithmically at (in both dimensions) and below (in 2d only) the theta-temparature. We later introduce a simple model that is sensitive to pseudoknot formation during collapse. The resulting phase diagram involves swollen, branched and collapsed homopolymer phases with transitions between each pair.

We have investigated the interrelation between the spin glasses and the structural glasses. Spin glasses in this case are random magnets without reflection symmetry (e.g. $p$ - spin interaction spin glasses and Potts glasses) which contain quenched d isorder, whereas the structural glasses are here exemplified by the homopolymeric globule, which can be viewed as a liquid of connected molecules on nano scales. It is argued that the homopolymeric globule problem can be mapped onto a disorder field theoretical model whose effective Hamiltonian resembles the corresponding one for the spin glass model. In this sense the disorder in the globule is self - generated (in contrast to spin glasses) and can be related with competitive interactions (virial coefficients of different signs) and the chain connectivity. The work is aimed at giving a quantitative description of this analogy. We have investigated the phase diagram of the homopolymeric globule where the transition line from the liquid to glassy globule is treated in terms of the replica symmetry breaking paradigm. The configurational entropy temperature dependence is also discussed.

In this paper we consider the problem of RNA folding with pseudoknots. We use a graphical representation in which the secondary structures are described by planar diagrams. Pseudoknots are identified as non-planar diagrams. We analyze the non-planar topologies of RNA structures and propose a classification of RNA pseudoknots according to the minimal genus of the surface on which the RNA structure can be embedded. This classification provides a simple and natural way to tackle the problem of RNA folding prediction in presence of pseudoknots. Based on that approach, we describe a Monte Carlo algorithm for the prediction of pseudoknots in an RNA molecule.
We present a study of the parallel tempering (replica exchange) Monte Carlo method, with special focus on the feedback-optimized parallel tempering algorithm, used for generating an optimal set of simulation temperatures. This method is applied to a lattice simulation of a homopolymer chain undergoing a coil-to-globule transition upon cooling. We select the optimal number of replicas for different chain lengths, N = 25, 50 and 75, using replicas round-trip time in temperature space, in order to determine energy, specific heat, and squared end-to-end distance of the hopolymer chain for the selected temperatures. We also evaluate relative merits of this optimization method.
Within the coexistence region between liquid and vapor the equilibrium pressure of a simulated fluid exhibits characteristic jumps and plateaus when plotted as a function of density at constant temperature. These features exclusively pertain to a fin ite-size sample in a periodic box, as they are washed out in the bulk limit. Below the critical density, at each pressure jump the shape of the liquid drop undergoes a morphological transition, changing from spherical to cylindrical to slab-like as the density is increased. We formulate a simple theory of these shape transitions, which is adapted from a calculation originally developed by Binder and coworkers [{em J. Chem. Phys.} {bf 120}, 5293 (2004)]. Our focus is on the pressure equation of state (rather than on the chemical potential, as in the original work) and includes an extension to elongated boxes. Predictions based on this theory well agree with extensive Monte Carlo data for the cut-and-shifted Lennard-Jones fluid. We further discuss on the thermodynamic stability of liquid drops with shapes other than the three mentioned above, like those found deep inside the liquid-vapor region in simulations starting from scratch. Our theory classifies these more elaborate shapes as metastable.
We have exactly solved the relaxational dynamics of a model protein which possesses a kinetically perfect funnel-like energy landscape. We find that the dependence of the relaxation time, $tau$, on the density of states (DOS) and the energy level spa cing distributions of the model displays several main types of behavior depending on the temperature $T$. This allows us to identify possible generic features of the relaxation. For some ranges of $T$, $tau$ is insensitive to the density of states; for intermediate values of $T$ it depends on the energy level spacing distribution rather than on the DOS directly, and it becomes gradually more dependent on DOS with increasing temperature; finally, the relaxation can also be determined exclusively by the presence of a deep gap in the energy spectrum rather than by the detailed features of the density of states. We found that the behavior of $tau$ crucially depends on the degeneracy of the energy spectrum. For the special case of exponentially increasing degeneracy, we were able to identify a characteristic temperature which roughly separates the relaxational regimes controlled by energetics and by entropy, respectively. Finally, the validity of our theory is discussed when roughness of energy landscape is added.
