The study and applications of ferroelectric materials in the biomedical and biotechnological fields is a novel and very promising scientific area that spans roughly one decade. However, some groups have already provided experimental proof of very interesting biological modulation when living systems are exposed to different ferroelectrics and excitation mechanisms. These materials should offer several advantages in the field of bioelectricity, such as no need of an external electric power source or circuits, scalable size of the electroactive regions, flexible and reconfigurable virtual electrodes, or fully proved biocompatibility. In this focused review we provide the underlying physics of ferroelectric activity and a recount of the research reports already published, along with some tentative biophysical mechanisms that can explain the observed results. More specifically, we focused on the biological actions of domain ferroelectrics, and ferroelectrics excited by the bulk photovoltaic effect or the pyroelectric effect. It is our goal to provide a comprehensive account of the published material so far, and to set the stage for a vigorous expansion of the field, with envisioned applications that span from cell biology and signaling to cell and tissue regeneration, antitumoral action, or cell bioengineering to name a few.

Biochemical signaling pathways can be insulated from impedance and competition effects through enzymatic futile cycles which consume energy, typically in the form of ATP. We hypothesize that better insulation necessarily requires higher energy consum ption, and provide evidence, through the computational analysis of a simplified physical model, to support this hypothesis.
In this paper, we describe a Graphical User Interface (GUI) designed to manage large quantities of image data of a biological system. After setting the design requirements for the system, we developed an ecology quantification GUI that assists biolog ists in analysing data. We focus on the main features of the interface and we present the results and an evaluation of the system. Finally, we provide some directions for some future work.
In vitro cell proliferation assays are widely used in pharmacology, molecular biology, and drug discovery. Using theoretical modeling and experimentation, we show that current antiproliferative drug effect metrics suffer from time-dependent bias, lea ding to inaccurate assessments of parameters such as drug potency and efficacy. We propose the drug-induced proliferation (DIP) rate, the slope of the line on a plot of cell population doublings versus time, as an alternative, time-independent metric.
Comparative transcriptomics has gained increasing popularity in genomic research thanks to the development of high-throughput technologies including microarray and next-generation RNA sequencing that have generated numerous transcriptomic data. An im portant question is to understand the conservation and differentiation of biological processes in different species. We propose a testing-based method TROM (Transcriptome Overlap Measure) for comparing transcriptomes within or between different species, and provide a different perspective to interpret transcriptomic similarity in contrast to traditional correlation analyses. Specifically, the TROM method focuses on identifying associated genes that capture molecular characteristics of biological samples, and subsequently comparing the biological samples by testing the overlap of their associated genes. We use simulation and real data studies to demonstrate that TROM is more powerful in identifying similar transcriptomes and more robust to stochastic gene expression noise than Pearson and Spearman correlations. We apply TROM to compare the developmental stages of six Drosophila species, C. elegans, S. purpuratus, D. rerio and mouse liver, and find interesting correspondence patterns that imply conserved gene expression programs in the development of these species. The TROM method is available as an R package on CRAN (http://cran.r-project.org/) with manuals and source codes available at http://www.stat.ucla.edu/ jingyi.li/software-and-data/trom.html.
The phenomena of stochasticity in biochemical processes have been intriguing life scientists for the past few decades. We now know that living cells take advantage of stochasticity in some cases and counteract stochastic effects in others. The source of intrinsic stochasticity in biomolecular systems are random timings of individual reactions, which cumulatively drive the variability in outputs of such systems. Despite the acknowledged relevance of stochasticity in the functioning of living cells no rigorous method have been proposed to precisely identify sources of variability. In this paper we propose a novel methodology that allows us to calculate contributions of individual reactions into the variability of a systems output. We demonstrate that some reactions have dramatically different effects on noise than others. Surprisingly, in the class of open conversion systems that serve as an approximate model of signal transduction, the degradation of an output contributes half of the total noise. We also demonstrate the importance of degradation in other relevant systems and propose a degradation feedback control mechanism that has the capability of an effective noise suppression. Application of our method to some well studied biochemical systems such as: gene expression, Michaelis-Menten enzyme kinetics, and the p53 system indicates that our methodology reveals an unprecedented insight into the origins of variability in biochemical systems. For many systems an analytical decomposition is not available; therefore the method has been implemented as a Matlab package and is available from the authors upon request.
