In this paper, the issues of the quark mass hierarchies and the Cabbibo Kobayashi Maskawa mixing are analyzed in a class of intersecting D-brane configurations with Standard Model gauge symmetry. The relevant mass matrices are constructed taking into account the constraints imposed by extra abelian symmetries and anomaly cancelation conditions. Possible mass generating mechanisms including perturbative as well as non-perturbative effects are discussed and specific patterns of mass textures are found characterized by the hierarchies of the scales where the various sources contribute. It is argued that the Cholesky decomposition of the mass matrices is the most appropriate way to determine the properties of these fermion mass patterns, while the associated triangular mass matrix form provides a unified description of all phenomenologically equivalent symmetric and non-symmetric mass matrices. An elegant analytic formula is derived for the Cholesky triangular form of the mass matrices where the entries are given as simple functions of the mass eigenstates and the diagonalizing transformation entries. Finally, motivated by the possibility of vanishing zero Yukawa mass entries in several D-brane and F-theory constructions due to the geometry of the internal space, we analyse in detail all possible texture-zeroes mass matrices within the proposed new context. These new texture-zeroes are compared to those existing in the literature while D-brane inspired cases are worked out in detail.
To realize first-order electroweak phase transition, it is necessary to generate a barrier in the thermal Higgs potential, which is usually triggered by scalar degree of freedom. We instead investigate phase transition patterns in pure fermion extens ions of the standard model, and find that additional fermions with mass hierarchy and mixing could develop such barrier and realize strongly first-order phase transition in such models. In the Higgs potential with polynomial parametrization, the barrier can be generated in the following two patterns: (I) positive quadratic term, negative cubic term and positive quartic term or (II) positive quadratic term, negative quartic term and positive higher dimensional term, such as dimensional 6 operator.

The hierarchical quark masses and small mixing angles are shown to lead to a simple triangular form for the U- and D-type quark mass matrices. In the basis where one of the matrices is diagonal, each matrix element of the other is, to a good approxim ation, the product of a quark mass and a CKM matrix element. The physical content of a general mass matrix can be easily deciphered in its triangular form. This parameterization could serve as a useful starting point for model building. Examples of mass textures are analyzed using this method.

We discuss flavor violation in large N Composite Higgs models. We focus on scenarios in which the masses of the standard model fermions are controlled by hierarchical mixing parameters, as in models of Partial Compositeness. We argue that a separatio n of scales between flavor and Higgs dynamics can be employed to parametrically suppress dipole and penguin operators, and thus effectively remove the experimental constraints arising from the lepton sector and the neutron EDM. The dominant source of flavor violation beyond the standard model is therefore controlled by 4-fermion operators, whose Wilson coefficients can be made compatible with data provided the Higgs dynamics approaches a walking regime in the IR. Models consistent with all flavor and electroweak data can be obtained with a new physics scale within the reach of the LHC. Explicit scenarios may be realized in a 5D framework, the new key ingredient being the introduction of flavor branes where the wave functions of the bulk fermions end.

A recent cosmological bound on the gravitino mass, $m_{3/2}<4.7$ eV, together with LHC results on the Higgs mass and direct searches, excludes minimal gauge mediation with high reheating temperatures. We discuss a minimal, vector-mediated model which incorporates the seesaw mechanism for neutrino masses, allows for thermal leptogenesis, ameliorates the $mu$ problem, and achieves the observed Higgs mass and a gravitino as light as $1$-$2$ eV.
