We propose a Molecular Hypergraph Convolutional Network (MolHGCN) that predicts the molecular properties of a molecule using the atom and functional group information as inputs. Molecules can contain many types of functional groups, which will affect the properties the molecules. For example, the toxicity of a molecule is associated with toxicophores, such as nitroaromatic groups and thiourea. Conventional graph-based methods that consider the pair-wise interactions between nodes are inefficient in expressing the complex relationship between multiple nodes in a graph flexibly, and applying multi-hops may result in oversmoothing and overfitting problems. Hence, we propose MolHGCN to capture the substructural difference between molecules using the atom and functional group information. MolHGCN constructs a hypergraph representation of a molecule using functional group information from the input SMILES strings, extracts hidden representation using a two-stage message passing process (atom and functional group message passing), and predicts the properties of the molecules using the extracted hidden representation. We evaluate the performance of our model using Tox21, ClinTox, SIDER, BBBP, BACE, ESOL, FreeSolv and Lipophilicity datasets. We show that our model is able to outperform other baseline methods for most of the datasets. We particularly show that incorporating functional group information along with atom information results in better separability in the latent space, thus increasing the prediction accuracy of the molecule property prediction.

A bipartite network is a graph structure where nodes are from two distinct domains and only inter-domain interactions exist as edges. A large number of network embedding methods exist to learn vectorial node representations from general graphs with both homogeneous and heterogeneous node and edge types, including some that can specifically model the distinct properties of bipartite networks. However, these methods are inadequate to model multiplex bipartite networks (e.g., in e-commerce), that have multiple types of interactions (e.g., click, inquiry, and buy) and node attributes. Most real-world multiplex bipartite networks are also sparse and have imbalanced node distributions that are challenging to model. In this paper, we develop an unsupervised Dual HyperGraph Convolutional Network (DualHGCN) model that scalably transforms the multiplex bipartite network into two sets of homogeneous hypergraphs and uses spectral hypergraph convolutional operators, along with intra- and inter-message passing strategies to promote information exchange within and across domains, to learn effective node embedding. We benchmark DualHGCN using four real-world datasets on link prediction and node classification tasks. Our extensive experiments demonstrate that DualHGCN significantly outperforms state-of-the-art methods, and is robust to varying sparsity levels and imbalanced node distributions.
Optimizing the design of solar cell metallizations is one of the ways to improve the performance of solar cells. Recently, it has been shown that Topology Optimization (TO) can be used to design complex metallization patterns for solar cells that lead to improved performance. TO generates unconventional design patterns that cannot be obtained with the traditional shape optimization methods. In this paper, we show that this design process can be improved further using a deep learning inspired strategy. We present SolarNet, a CNN-based reparameterization scheme that can be used to obtain improved metallization designs. SolarNet modifies the optimization domain such that rather than optimizing the electrode material distribution directly, the weights of a CNN model are optimized. The design generated by CNN is then evaluated using the physics equations, which in turn generates gradients for backpropagation. SolarNet is trained end-to-end involving backpropagation through the solar cell model as well as the CNN pipeline. Through application on solar cells of different shapes as well as different busbar geometries, we demonstrate that SolarNet improves the performance of solar cells compared to the traditional TO approach.
Computational drug discovery provides an efficient tool helping large scale lead molecules screening. One of the major tasks of lead discovery is identifying molecules with promising binding affinities towards a target, a protein in general. The accuracies of current scoring functions which are used to predict the binding affinity are not satisfactory enough. Thus, machine learning (ML) or deep learning (DL) based methods have been developed recently to improve the scoring functions. In this study, a deep convolutional neural network (CNN) model (called OnionNet) is introduced and the features are based on rotation-free element-pair specific contacts between ligands and protein atoms, and the contacts were further grouped in different distance ranges to cover both the local and non-local interaction information between the ligand and the protein. The prediction power of the model is evaluated and compared with other scoring functions using the comparative assessment of scoring functions (CASF-2013) benchmark and the v2016 core set of PDBbind database. When compared to a previous CNN-based scoring function, our model shows improvements of 0.08 and 0.16 in the correlations (R) and standard deviations (SD) of regression, respectively, between the predicted binding affinities and the experimental measured binding affinities. The robustness of the model is further explored by predicting the binding affinities of the complexes generated from docking simulations instead of experimentally determined PDB structures.

Ride-hailing services are growing rapidly and becoming one of the most disruptive technologies in the transportation realm. Accurate prediction of ride-hailing trip demand not only enables cities to better understand peoples activity patterns, but also helps ride-hailing companies and drivers make informed decisions to reduce deadheading vehicle miles traveled, traffic congestion, and energy consumption. In this study, a convolutional neural network (CNN)-based deep learning model is proposed for multi-step ride-hailing demand prediction using the trip request data in Chengdu, China, offered by DiDi Chuxing. The CNN model is capable of accurately predicting the ride-hailing pick-up demand at each 1-km by 1-km zone in the city of Chengdu for every 10 minutes. Compared with another deep learning model based on long short-term memory, the CNN model is 30% faster for the training and predicting process. The proposed model can also be easily extended to make multi-step predictions, which would benefit the on-demand shared autonomous vehicles applications and fleet operators in terms of supply-demand rebalancing. The prediction error attenuation analysis shows that the accuracy stays acceptable as the model predicts more steps.
Precise destination prediction of taxi trajectories can benefit many intelligent location based services such as accurate ad for passengers. Traditional prediction approaches, which treat trajectories as one-dimensional sequences and process them in single scale, fail to capture the diverse two-dimensional patterns of trajectories in different spatial scales. In this paper, we propose T-CONV which models trajectories as two-dimensional images, and adopts multi-layer convolutional neural networks to combine multi-scale trajectory patterns to achieve precise prediction. Furthermore, we conduct gradient analysis to visualize the multi-scale spatial patterns captured by T-CONV and extract the areas with distinct influence on the ultimate prediction. Finally, we integrate multiple local enhancement convolutional fields to explore these important areas deeply for better prediction. Comprehensive experiments based on real trajectory data show that T-CONV can achieve higher accuracy than the state-of-the-art methods.
