We evaluate the differences of HOMFLY-PT invariants for pairs of mutant knots colored with representations of $SL(N)$, which are large enough to distinguish between them. These mutant pairs include the pretzel mutants, which require at least the representation, labeled by the Young diagram $[4,2]$. We show that Calabi-Yau crystals generate certain Chern-Simons knot invariants, with Lagrangian brane insertions generating the unknot and Hopf link invariants. Further, we make the connection of the crystal brane amplitudes to the topological vertex formulation explicit and show that the crystal naturally resums the corresponding topological vertex amplitudes. We also discuss the conifold and double wall crystal model in this context. The results suggest that the free energy associated to the crystal brane amplitudes can be simply expressed as a target space Gopakumar-Vafa expansion.
By studying Rozansky-Witten theory with non-compact target spaces we find new connections with knot invariants whose physical interpretation was not known. This opens up several new avenues, which include a new formulation of $q$-series invariants of 3-manifolds in terms of affine Grassmannians and a generalization of Akutsu-Deguchi-Ohtsuki knot invariants.

Complete sets of bases of differential invariants, operators of invariant differentiation and Lie determinants of continuous transformation groups acting on the real plane are constructed. As a necessary preliminary, realizations of finite-dimensional Lie algebras on the real plane are revisited.
We introduce shadow structures for singular knot theory. Precisely, we define emph{two} invariants of singular knots and links. First, we introduce a notion of action of a singquandle on a set to define a shadow counting invariant of singular links which generalize the classical shadow colorings of knots by quandles. We then define a shadow polynomial invariant for shadow structures. Lastly, we enhance the shadow counting invariant by combining both the shadow counting invariant and the shadow polynomial invariant. Explicit examples of computations are given.
