A hierarchy of timescales is ubiquitous in biological systems, where enzymatic reactions play an important role because they can hasten the relaxation to equilibrium. We introduced a statistical physics model of interacting spins that also incorporates enzymatic reactions to extend the classic model for allosteric regulation. Through Monte Carlo simulations, we found that the relaxation dynamics are much slower than the elementary reactions and are logarithmic in time with several plateaus, as is commonly observed for glasses. This is because of the kinetic constraints from the cooperativity via the competition for an enzyme, which has different affinity for molecules with different structures. Our model showed symmetry breaking in the relaxation trajectories that led to inherently kinetic transitions without any correspondence to the equilibrium state. In this paper, we discuss the relevance of these results for diverse responses in biology.

Biochemical reactions are fundamentally noisy at a molecular scale. This limits the precision of reaction networks, but also allows fluctuation measurements which may reveal the structure and dynamics of the underlying biochemical network. Here, we study non-equilibrium reaction cycles, such as the mechanochemical cycle of molecular motors, the phosphorylation cycle of circadian clock proteins, or the transition state cycle of enzymes. Fluctuations in such cycles may be measured using either of two classical definitions of the randomness parameter, which we show to be equivalent in general microscopically reversible cycles. We define a stochastic period for reversible cycles and present analytical solutions for its moments. Furthermore, we associate the two forms of the randomness parameter with the thermodynamic uncertainty relation, which sets limits on the timing precision of the cycle in terms of thermodynamic quantities. Our results should prove useful also for the study of temporal fluctuations in more general networks.
Kinetically constrained lattice gases (KCLG) are interacting particle systems on the integer lattice $mathbb Z^d$ with hard core exclusion and Kawasaki type dynamics. Their peculiarity is that jumps are allowed only if the configuration satisfies a constraint which asks for enough empty sites in a certain local neighborhood. KCLG have been introduced and extensively studied in physics literature as models of glassy dynamics. We focus on the most studied class of KCLG, the Kob Andersen (KA) models. We analyze the behavior of a tracer (i.e. a tagged particle) at equilibrium. We prove that for all dimensions $dgeq 2$ and for any equilibrium particle density, under diffusive rescaling the motion of the tracer converges to a $d$-dimensional Brownian motion with non-degenerate diffusion matrix. Therefore we disprove the occurrence of a diffusive/non diffusive transition which had been conjectured in physics literature. Our technique is flexible enough and can be extended to analyse the tracer behavior for other choices of constraints.
We study a stochastic lattice gas of particles in one dimension with strictly finite-range interactions that respect the fracton-like conservation laws of total charge and dipole moment. As the charge density is varied, the connectivity of the systems charge configurations under the dynamics changes qualitatively. We find two distinct phases: Near half filling the system thermalizes subdiffusively, with almost all configurations belonging to a single dynamically connected sector. As the charge density is tuned away from half filling there is a phase transition to a frozen phase where locally active finite bubbles cannot exchange particles and the system fails to thermalize. The two phases exemplify what has recently been referred to as weak and strong Hilbert space fragmentation, respectively. We study the static and dynamic scaling properties of this weak-to-strong fragmentation phase transition in a kinetically constrained classical Markov circuit model, obtaining some conjectured exact critical exponents.
The statistical properties of protein folding within the {phi}^4 model are investigated. The calculation is performed using statistical mechanics and path integral method. In particular, the evolution of heat capacity in term of temperature is given for various levels of the nonlinearity of source and the strength of interaction between protein backbone and nonlinear source. It is found that the nonlinear source contributes constructively to the specific heat especially at higher temperature when it is weakly interacting with the protein backbone. This indicates increasing energy absorption as the intensity of nonlinear sources are getting greater. The simulation of protein folding dynamics within the model is also refined.
DNA is a flexible molecule, but the degree of its flexibility is subject to debate. The commonly-accepted persistence length of $l_p approx 500,$AA is inconsistent with recent studies on short-chain DNA that show much greater flexibility but do not probe its origin. We have performed X-ray and neutron small-angle scattering on a short DNA sequence containing a strong nucleosome positioning element, and analyzed the results using a modified Kratky-Porod model to determine possible conformations. Our results support a hypothesis from Crick and Klug in 1975 that some DNA sequences in solution can have sharp kinks, potentially resolving the discrepancy. Our conclusions are supported by measurements on a radiation-damaged sample, where single-strand breaks lead to increased flexibility and by an analysis of data from another sequence, which does not have kinks, but where our method can detect a locally enhanced flexibility due to an $AT$-domain.
