We study the dynamical properties of semiflexible polymers with a recently introduced bead-spring model. We focus on double-stranded DNA. The two parameters of the model, $T^*$ and $ u$, are chosen to match its experimental force-extension curve. The bead-spring Hamiltonian is approximated in the first order by the Hessian that is quadratic in the bead positions. The eigenmodels of the Hessian provide the longitudinal (stretching) and transverse (bending) eigenmodes of the polymer, and the corresponding eigenvalues match well with the established phenomenology of semiflexible polymers. Using the longitudinal and transverse eigenmodes, we obtain analytical expressions of (i) the autocorrelation function of the end-to-end vector, (ii) the autocorrelation function of a bond (i.e., a spring, or a tangent) vector at the middle of the chain, and (iii) the mean-square displacement of a tagged bead in the middle of the chain, as sum over the contributions from the modes. We also perform simulations with the full dynamics of the model. The simulations yield numerical values of the correlation functions (i-iii) that agree very well with the analytical expressions for the linearized dynamics. We also study the mean-square displacement of the longitudinal component of the end-to-end vector that showcases strong nonlinear effects in the polymer dynamics, and we identify at least an effective $t^{7/8}$ power-law regime in its time-dependence. Nevertheless, in comparison to the full mean-square displacement of the end-to-end vector the nonlinear effects remain small at all times --- it is in this sense we state that our results demonstrate that the linearized dynamics suffices for dsDNA fragments that are shorter than or comparable to the persistence length. Our results are consistent with those of the wormlike chain (WLC) model, the commonly used descriptive tool of semiflexible polymers.

We present a model for semiflexible polymers in Hamiltonian formulation which interpolates between a Rouse chain and worm-like chain. Both models are realized as limits for the parameters. The model parameters can also be chosen to match the experimental force-extension curve for double-stranded DNA. Near the ground state of the Hamiltonian, the eigenvalues for the longitudinal (stretching) and the transversal (bending) modes of a chain with N springs, indexed by p, scale as lambda_lp ~ (p/N)^2 and lambda_tp ~ p^2(p-1)^2/N^4 respectively for small p. We also show that the associated decay times tau_p ~ (N/p)^4 will not be observed if they exceed the orientational time scale tau_r ~ N^3 for an equally-long rigid rod, as the driven decay is then washed out by diffusive motion.
Using Langevin dynamics simulations, we investigate the influence of polymer-pore interactions on the dynamics of biopolymer translocation through nanopores. We find that an attractive interaction can significantly change the translocation dynamics. This can be understood by examining the three components of the total translocation time $tau approx tau_1+tau_2+tau_3$ corresponding to the initial filling of the pore, transfer of polymer from the textit{cis} side to the textit{trans} side, and emptying of the pore, respectively. We find that the dynamics for the last process of emptying of the pore changes from non-activated to activated in nature as the strength of the attractive interaction increases, and $tau_3$ becomes the dominant contribution to the total translocation time for strong attraction. This leads to a new dependence of $tau$ as a function of driving force and chain length. Our results are in good agreement with recent experimental findings, and provide a possible explanation for the different scaling behavior observed in solid state nanopores {it vs.} that for the natural $alpha$-hemolysin channel.
We study the relaxation dynamics of a coarse-grained polymer chain at different degrees of stretching by both analytical means and numerical simulations. The macromolecule is modelled as a string of beads, connected by anharmonic springs, subject to a tensile force applied at the end monomer of the chain while the other end is fixed at the origin of coordinates. The impact of bond non-linearity on the relaxation dynamics of the polymer at different degrees of stretching is treated analytically within the Gaussian self-consistent approach (GSC) and then compared to simulation results derived from two different methods: Monte-Carlo (MC) and Molecular Dynamics (MD). At low and medium degrees of chain elongation we find good agreement between GSC predictions and the Monte-Carlo simulations. However, for strongly stretched chains the MD method, which takes into account inertial effects, reveals two important aspects of the nonlinear interaction between monomers: (i) a coupling and energy transfer between the damped, oscillatory normal modes of the chain, and (ii) the appearance of non-vanishing contributions of a continuum of frequencies around the characteristic modes in the power spectrum of the normal mode correlation functions.

Using Molecular Dynamics simulations, we study the force-induced detachment of a coarse-grained model polymer chain from an adhesive substrate. One of the chain ends is thereby pulled at constant speed off the attractive substrate and the resulting saw-tooth profile of the measured mean force $< f >$ vs height $D$ of the end-segment over the plane is analyzed for a broad variety of parameters. It is shown that the observed characteristic oscillations in the $< f >$-$D$ profile depend on the bending and not on the torsional stiffness of the detached chains. Allowing for the presence of hydrodynamic interactions (HI) in a setup with explicit solvent and DPD-thermostat, rather than the case of Langevin thermostat, one finds that HI have little effect on the $< f >$-$D$ profile. Also the change of substrate affinity with respect to the solvent from solvophilic to solvophobic is found to play negligible role in the desorption process. In contrast, a changing ratio $epsilon_s^A / epsilon_s^B$ of the binding energies of $A$- and $B$-segments in the detachment of an $AB$-copolymer from adhesive surface strongly changes the $< f >$-$D$ profile whereby the $B$-spikes vanish when $epsilon_s^A / epsilon_s^B < 0.15$. Eventually, performing an atomistic simulation of a (bio)-polymer {it polyglycine}, we demonstrate that the simulation results, derived from our coarse-grained model, comply favorably with those from the all-atom simulation.

Understanding fluctuation-induced breakages in polymers has important implications for basic and applied sciences. Here I present for the first time an analytical treatment of the thermal breakage problem of a semi-flexible polymer model that is asymptotically exact in the low temperature and high friction limits. Specifically, I provide analytical expressions for the breakage propensity and rate, and discuss the generalities of the results and their relevance to biopolymers.
