We discuss an efficient implementation of the iterative proportional scaling procedure in the multivariate Gaussian graphical models. We show that the computational cost can be reduced by localization of the update procedure in each iterative step by using the structure of a decomposable model obtained by triangulation of the graph associated with the model. Some numerical experiments demonstrate the competitive performance of the proposed algorithm.

Latent position network models are a versatile tool in network science; applications include clustering entities, controlling for causal confounders, and defining priors over unobserved graphs. Estimating each nodes latent position is typically framed as a Bayesian inference problem, with Metropolis within Gibbs being the most popular tool for approximating the posterior distribution. However, it is well-known that Metropolis within Gibbs is inefficient for large networks; the acceptance ratios are expensive to compute, and the resultant posterior draws are highly correlated. In this article, we propose an alternative Markov chain Monte Carlo strategy---defined using a combination of split Hamiltonian Monte Carlo and Firefly Monte Carlo---that leverages the posterior distributions functional form for more efficient posterior computation. We demonstrate that these strategies outperform Metropolis within Gibbs and other algorithms on synthetic networks, as well as on real information-sharing networks of teachers and staff in a school district.

In this article, we discuss the composite likelihood estimation of sparse Gaussian graphical models. When there are symmetry constraints on the concentration matrix or partial correlation matrix, the likelihood estimation can be computational intensive. The composite likelihood offers an alternative formulation of the objective function and yields consistent estimators. When a sparse model is considered, the penalized composite likelihood estimation can yield estimates satisfying both the symmetry and sparsity constraints and possess ORACLE property. Application of the proposed method is demonstrated through simulation studies and a network analysis of a biological data set.
We introduce the package GraphicalModelsMLE for computing the maximum likelihood estimator (MLE) of a Gaussian graphical model in the computer algebra system Macaulay2. The package allows to compute for the class of loopless mixed graphs. Additional functionality allows to explore the underlying algebraic structure of the model, such as its ML degree and the ideal of score equations.
The Gaussian graphical model, a popular paradigm for studying relationship among variables in a wide range of applications, has attracted great attention in recent years. This paper considers a fundamental question: When is it possible to estimate low-dimensional parameters at parametric square-root rate in a large Gaussian graphical model? A novel regression approach is proposed to obtain asymptotically efficient estimation of each entry of a precision matrix under a sparseness condition relative to the sample size. When the precision matrix is not sufficiently sparse, or equivalently the sample size is not sufficiently large, a lower bound is established to show that it is no longer possible to achieve the parametric rate in the estimation of each entry. This lower bound result, which provides an answer to the delicate sample size question, is established with a novel construction of a subset of sparse precision matrices in an application of Le Cams lemma. Moreover, the proposed estimator is proven to have optimal convergence rate when the parametric rate cannot be achieved, under a minimal sample requirement. The proposed estimator is applied to test the presence of an edge in the Gaussian graphical model or to recover the support of the entire model, to obtain adaptive rate-optimal estimation of the entire precision matrix as measured by the matrix $ell_q$ operator norm and to make inference in latent variables in the graphical model. All of this is achieved under a sparsity condition on the precision matrix and a side condition on the range of its spectrum. This significantly relaxes the commonly imposed uniform signal strength condition on the precision matrix, irrepresentability condition on the Hessian tensor operator of the covariance matrix or the $ell_1$ constraint on the precision matrix. Numerical results confirm our theoretical findings. The ROC curve of the proposed algorithm, Asymptotic Normal Thresholding (ANT), for support recovery significantly outperforms that of the popular GLasso algorithm.
Non linear mixed effect models are classical tools to analyze non linear longitudinal data in many fields such as population Pharmacokinetic. Groups of observations are usually compared by introducing the group affiliations as binary covariates with a reference group that is stated among the groups. This approach is relatively limited as it allows only the comparison of the reference group to the others. In this work, we propose to compare the groups using a penalized likelihood approach. Groups are described by the same structural model but with parameters that are group specific. The likelihood is penalized with a fused lasso penalty that induces sparsity on the differences between groups for both fixed effects and variances of random effects. A penalized Stochastic Approximation EM algorithm is proposed that is coupled to Alternating Direction Method Multipliers to solve the maximization step. An extensive simulation study illustrates the performance of this algorithm when comparing more than two groups. Then the approach is applied to real data from two pharmacokinetic drug-drug interaction trials.
