Dynamic Contrast-enhanced Magnetic Resonance Imaging (DCE-MRI) is an important tool for detecting subtle kinetic changes in cancerous tissue. Quantitative analysis of DCE-MRI typically involves the convolution of an arterial input function (AIF) with a nonlinear pharmacokinetic model of the contrast agent concentration. Parameters of the kinetic model are biologically meaningful, but the optimization of the non-linear model has significant computational issues. In practice, convergence of the optimization algorithm is not guaranteed and the accuracy of the model fitting may be compromised. To overcome this problems, this paper proposes a semi-parametric penalized spline smoothing approach, with which the AIF is convolved with a set of B-splines to produce a design matrix using locally adaptive smoothing parameters based on Bayesian penalized spline models (P-splines). It has been shown that kinetic parameter estimation can be obtained from the resulting deconvolved response function, which also includes the onset of contrast enhancement. Detailed validation of the method, both with simulated and in vivo data, is provided.

Imaging in clinical oncology trials provides a wealth of information that contributes to the drug development process, especially in early phase studies. This paper focuses on kinetic modeling in DCE-MRI, inspired by mixed-effects models that are fre quently used in the analysis of clinical trials. Instead of summarizing each scanning session as a single kinetic parameter -- such as median $ktrans$ across all voxels in the tumor ROI -- we propose to analyze all voxel time courses from all scans and across all subjects simultaneously in a single model. The kinetic parameters from the usual non-linear regression model are decomposed into unique components associated with factors from the longitudinal study; e.g., treatment, patient and voxel effects. A Bayesian hierarchical model provides the framework in order to construct a data model, a parameter model, as well as prior distributions. The posterior distribution of the kinetic parameters is estimated using Markov chain Monte Carlo (MCMC) methods. Hypothesis testing at the study level for an overall treatment effect is straightforward and the patient- and voxel-level parameters capture random effects that provide additional information at various levels of resolution to allow a thorough evaluation of the clinical trial. The proposed method is validated with a breast cancer study, where the subjects were imaged before and after two cycles of chemotherapy, demonstrating the clinical potential of this method to longitudinal oncology studies.

Periodontal probing depth is a measure of periodontitis severity. We develop a Bayesian hierarchical model linking true pocket depth to both observed and recorded values of periodontal probing depth, while permitting correlation among measures obtain ed from the same mouth and between duplicate examiners measures obtained at the same periodontal site. Periodontal site-specific examiner effects are modeled as arising from a Dirichlet process mixture, facilitating identification of classes of sites that are measured with similar bias. Using simulated data, we demonstrate the models ability to recover examiner site-specific bias and variance heterogeneity and to provide cluster-adjusted point and interval agreement estimates. We conclude with an analysis of data from a probing depth calibration training exercise.
Objective: To develop an automatic image normalization algorithm for intensity correction of images from breast dynamic contrast-enhanced magnetic resonance imaging (DCE-MRI) acquired by different MRI scanners with various imaging parameters, using o nly image information. Methods: DCE-MR images of 460 subjects with breast cancer acquired by different scanners were used in this study. Each subject had one T1-weighted pre-contrast image and three T1-weighted post-contrast images available. Our normalization algorithm operated under the assumption that the same type of tissue in different patients should be represented by the same voxel value. We used four tissue/material types as the anchors for the normalization: 1) air, 2) fat tissue, 3) dense tissue, and 4) heart. The algorithm proceeded in the following two steps: First, a state-of-the-art deep learning-based algorithm was applied to perform tissue segmentation accurately and efficiently. Then, based on the segmentation results, a subject-specific piecewise linear mapping function was applied between the anchor points to normalize the same type of tissue in different patients into the same intensity ranges. We evaluated the algorithm with 300 subjects used for training and the rest used for testing. Results: The application of our algorithm to images with different scanning parameters resulted in highly improved consistency in pixel values and extracted radiomics features. Conclusion: The proposed image normalization strategy based on tissue segmentation can perform intensity correction fully automatically, without the knowledge of the scanner parameters. Significance: We have thoroughly tested our algorithm and showed that it successfully normalizes the intensity of DCE-MR images. We made our software publicly available for others to apply in their analyses.

The Epidemic Type Aftershock Sequence (ETAS) model is one of the most widely-used approaches to seismic forecasting. However most studies of ETAS use point estimates for the model parameters, which ignores the inherent uncertainty that arises from es timating these from historical earthquake catalogs, resulting in misleadingly optimistic forecasts. In contrast, Bayesian statistics allows parameter uncertainty to be explicitly represented, and fed into the forecast distribution. Despite its growing popularity in seismology, the application of Bayesian statistics to the ETAS model has been limited by the complex nature of the resulting posterior distribution which makes it infeasible to apply on catalogs containing more than a few hundred earthquakes. To combat this, we develop a new framework for estimating the ETAS model in a fully Bayesian manner, which can be efficiently scaled up to large catalogs containing thousands of earthquakes. We also provide easy-to-use software which implements our method.
Infectious diseases on farms pose both public and animal health risks, so understanding how they spread between farms is crucial for developing disease control strategies to prevent future outbreaks. We develop novel Bayesian nonparametric methodolog y to fit spatial stochastic transmission models in which the infection rate between any two farms is a function that depends on the distance between them, but without assuming a specified parametric form. Making nonparametric inference in this context is challenging since the likelihood function of the observed data is intractable because the underlying transmission process is unobserved. We adopt a fully Bayesian approach by assigning a transformed Gaussian Process prior distribution to the infection rate function, and then develop an efficient data augmentation Markov Chain Monte Carlo algorithm to perform Bayesian inference. We use the posterior predictive distribution to simulate the effect of different disease control methods and their economic impact. We analyse a large outbreak of Avian Influenza in the Netherlands and infer the between-farm infection rate, as well as the unknown infection status of farms which were pre-emptively culled. We use our results to analyse ring-culling strategies, and conclude that although effective, ring-culling has limited impact in high density areas.
