Statistically meaningful comparison/combination of peptide identification results from various search methods is impeded by the lack of a universal statistical standard. Providing an E-value calibration protocol, we demonstrated earlier the feasibility of translating either the score or heuristic E-value reported by any method into the textbook-defined E-value, which may serve as the universal statistical standard. This protocol, although robust, may lose spectrum-specific statistics and might require a new calibration when changes in experimental setup occur. To mitigate these issues, we developed a new MS/MS search tool, RAId_aPS, that is able to provide spectrum-specific E-values for additive scoring functions. Given a selection of scoring functions out of RAId score, K-score, Hyperscore and XCorr, RAId_aPS generates the corresponding score histograms of all possible peptides using dynamic programming. Using these score histograms to assign E-values enables a calibration-free protocol for accurate significance assignment for each scoring function. RAId_aPS features four different modes: (i) compute the total number of possible peptides for a given molecular mass range, (ii) generate the score histogram given a MS/MS spectrum and a scoring function, (iii) reassign E-values for a list of candidate peptides given a MS/MS spectrum and the scoring functions chosen, and (iv) perform database searches using selected scoring functions. In modes (iii) and (iv), RAId_aPS is also capable of combining results from different scoring functions using spectrum-specific statistics. We provide a complete thermodynamic solution of a 1D hopping model in the presence of a random potential by obtaining the density of states. Since the partition function is related to the density of states by a Laplace transform, the density of states determines completely the thermodynamic behavior of the system. We have also shown that the transfer matrix technique, or the so-called dynamic programming, used to obtain the density of states in the 1D hopping model may be generalized to tackle a long-standing problem in statistical significance assessment for one of the most important proteomic tasks - peptide sequencing using tandem mass spectrometry data.
Annotating multiple organs in 3D medical images is time-consuming and costly. Meanwhile, there exist many single-organ datasets with one specific organ annotated. This paper investigates how to learn a multi-organ segmentation model leveraging a set of binary-labeled datasets. A novel Multi-teacher Single-student Knowledge Distillation (MS-KD) framework is proposed, where the teacher models are pre-trained single-organ segmentation networks, and the student model is a multi-organ segmentation network. Considering that each teacher focuses on different organs, a region-based supervision method, consisting of logits-wise supervision and feature-wise supervision, is proposed. Each teacher supervises the student in two regions, the organ region where the teacher is considered as an expert and the background region where all teachers agree. Extensive experiments on three public single-organ datasets and a multi-organ dataset have demonstrated the effectiveness of the proposed MS-KD framework.

In this paper, we have studied option pricing methods that are based on a Bayesian Markov-Switching Vector Autoregressive (MS-BVAR) process using a risk-neutral valuation approach. A BVAR process which is a special case of the Bayesian MS-VAR process is widely used to model inter-dependencies of economic variables and forecast economic variables. Here we assumed that a regime-switching process is generated by a homogeneous Markov process and for a normal system, a residual process follows a conditional heteroscedastic model. With a direct calculation and change of probability measure, for some frequently used options, we derive pricing formulas. An advantage of our model is it depends on economic variables and is easy to use compared to previous option pricing papers which depend on regime-switching.

We reconsider the role of pre-main sequence (pre-MS) Li depletion on the basis of new observational and theoretical evidence: i) new observations of Halpha emissions in young clusters show that mass accretion could be continuing till the first stages of the MS, ii) theoretical implications from helioseismology suggest large overshooting values below the bottom of the convective envelopes. We argue here that a significant pre-MS 7Li destruction, caused by efficient overshoot mixing, could be followed by a matter accretion after 7Li depletion has ceased on MS thus restoring Li almost to the pristine value. As a test case we show that a halo dwarf of 0.85 Msun with an extended overshooting envelope starting with an initial abundance of A(Li) = 2.74 would burn Li completely, but an accretion rate of the type 1e-8xe^{-t/3e6} Msun yr$^{-1}$ would restore Li to end with an A(Li) = 2.31. A self-regulating process is required to produce similar final values in a range of different stellar masses to explain the PopII Spite plateau. However, this framework could explain why open cluster stars have lower Li abundances than the pre-solar nebula, the absence of Li in the most metal poor dwarfs and a number of other features which lack of a satisfactory explanation.
Position-specific scoring matrices (PSSMs) are useful for detecting weak homology in protein sequence analysis, and they are thought to contain some essential signatures of the protein families. In order to elucidate what kind of ingredients constitute such family-specific signatures, we apply singular value decomposition to a set of PSSMs and examine the properties of dominant right and left singular vectors. The first right singular vectors were correlated with various amino acid indices including relative mutability, amino acid composition in protein interior, hydropathy, or turn propensity, depending on proteins. A significant correlation between the first left singular vector and a measure of site conservation was observed. It is shown that the contribution of the first singular component to the PSSMs act to disfavor potentially but falsely functionally important residues at conserved sites. The second right singular vectors were highly correlated with hydrophobicity scales, and the corresponding left singular vectors with contact numbers of protein structures. It is suggested that sequence alignment with a PSSM is essentially equivalent to threading supplemented with functional information. The presented method may be used to separate functionally important sites from structurally important ones, and thus it may be a useful tool for predicting protein functions.
