We study the dynamics of membrane vesicle motor transport into dendritic spines, which are bulbous intracellular compartments in neurons that play a key role in transmitting signals between neurons. We consider the stochastic analog of the vesicle transport model in [Park and Fai, The Dynamics of Vesicles Driven Into Closed Constrictions by Molecular Motors. Bull. Math. Biol. 82, 141 (2020)]. The stochastic version, which may be considered as an agent-based model, relies mostly on the action of individual myosin motors to produce vesicle motion. To aid in our analysis, we coarse-grain this agent-based model using a master equation combined with a partial differential equation describing the probability of local motor positions. We confirm through convergence studies that the coarse-graining captures the essential features of bistability in velocity (observed in experiments) and waiting-time distributions to switch between steady-state velocities. Interestingly, these results allow us to reformulate the translocation problem in terms of the mean first passage time for a run-and-tumble particle moving on a finite domain with absorbing boundaries at the two ends. We conclude by presenting numerical and analytical calculations of vesicle translocation.

We propose a criterion for optimal parameter selection in coarse-grained models of proteins, and develop a refined elastic network model (ENM) of bovine trypsinogen. The unimodal density-of-states distribution of the trypsinogen ENM disagrees with the bimodal distribution obtained from an all-atom model; however, the bimodal distribution is recovered by strengthening interactions between atoms that are backbone neighbors. We use the backbone-enhanced model to analyze allosteric mechanisms of trypsinogen, and find relatively strong communication between the regulatory and active sites.
Influenza viruses enter a cell via endocytosis after binding to the surface. During the endosomal journey, acidification triggers a conformational change of the virus spike protein hemagglutinin (HA) that results in escape of the viral genome from the endosome to the cytoplasm. A quantitative understanding of the processes involved in HA mediated fusion with the endosome is still missing. We develop here a stochastic model to estimate the change of conformation of HAs inside the endosome nanodomain. Using a Markov-jump process to model the arrival of protons to HA binding sites, we compute the kinetics of their accumulation and the mean first time for HAs to be activated. This analysis reveals that HA proton binding sites possess a high chemical barrier, ensuring a stability of the spike protein at sub-acidic pH. Finally, we predict that activating more than 3 adjacent HAs is necessary to prevent a premature fusion.
We construct a one-bead-per-residue coarse-grained dynamical model to describe intrinsically disordered proteins at significantly longer timescales than in the all-atom models. In this model, inter-residue contacts form and disappear during the course of the time evolution. The contacts may arise between the sidechains, the backbones or the sidechains and backbones of the interacting residues. The model yields results that are consistent with many all-atom and experimental data on these systems. We demonstrate that the geometrical properties of various homopeptides differ substantially in this model. In particular, the average radius of gyration scales with the sequence length in a residue-dependent manner.
Obtaining coarse-grained models that accurately incorporate finite-size effects is an important open challenge in the study of complex, multi-scale systems. We apply Langevin regression, a recently developed method for finding stochastic differential equation (SDE) descriptions of realistically-sampled time series data, to understand finite-size effects in the Kuramoto model of coupled oscillators. We find that across the entire bifurcation diagram, the dynamics of the Kuramoto order parameter are statistically consistent with an SDE whose drift term has the form predicted by the Ott-Antonsen ansatz in the $Nto infty$ limit. We find that the diffusion term is nearly independent of the bifurcation parameter, and has a magnitude decaying as $N^{-1/2}$, consistent with the central limit theorem. This shows that the diverging fluctuations of the order parameter near the critical point are driven by a bifurcation in the underlying drift term, rather than increased stochastic forcing.
The combination of high-dimensionality and disparity of time scales encountered in many problems in computational physics has motivated the development of coarse-grained (CG) models. In this paper, we advocate the paradigm of data-driven discovery for extract- ing governing equations by employing fine-scale simulation data. In particular, we cast the coarse-graining process under a probabilistic state-space model where the transition law dic- tates the evolution of the CG state variables and the emission law the coarse-to-fine map. The directed probabilistic graphical model implied, suggests that given values for the fine- grained (FG) variables, probabilistic inference tools must be employed to identify the cor- responding values for the CG states and to that end, we employ Stochastic Variational In- ference. We advocate a sparse Bayesian learning perspective which avoids overfitting and reveals the most salient features in the CG evolution law. The formulation adopted enables the quantification of a crucial, and often neglected, component in the CG process, i.e. the pre- dictive uncertainty due to information loss. Furthermore, it is capable of reconstructing the evolution of the full, fine-scale system. We demonstrate the efficacy of the proposed frame- work in high-dimensional systems of random walkers.
