Whole-brain surface extraction is an essential topic in medical imaging systems as it provides neurosurgeons with a broader view of surgical planning and abnormality detection. To solve the problem confronted in current deep learning skull stripping methods lacking prior shape information, we propose a new network architecture that incorporates knowledge of signed distance fields and introduce an additional Laplacian loss to ensure that the prediction results retain shape information. We validated our newly proposed method by conducting experiments on our brain magnetic resonance imaging dataset (111 patients). The evaluation results demonstrate that our approach achieves comparable dice scores and also reduces the Hausdorff distance and average symmetric surface distance, thus producing more stable and smooth brain isosurfaces.

Surface reconstruction from magnetic resonance (MR) imaging data is indispensable in medical image analysis and clinical research. A reliable and effective reconstruction tool should: be fast in prediction of accurate well localised and high resolution models, evaluate prediction uncertainty, work with as little input data as possible. Current deep learning state of the art (SOTA) 3D reconstruction methods, however, often only produce shapes of limited variability positioned in a canonical position or lack uncertainty evaluation. In this paper, we present a novel probabilistic deep learning approach for concurrent 3D surface reconstruction from sparse 2D MR image data and aleatoric uncertainty prediction. Our method is capable of reconstructing large surface meshes from three quasi-orthogonal MR imaging slices from limited training sets whilst modelling the location of each mesh vertex through a Gaussian distribution. Prior shape information is encoded using a built-in linear principal component analysis (PCA) model. Extensive experiments on cardiac MR data show that our probabilistic approach successfully assesses prediction uncertainty while at the same time qualitatively and quantitatively outperforms SOTA methods in shape prediction. Compared to SOTA, we are capable of properly localising and orientating the prediction via the use of a spatially aware neural network.
Dense 3D object reconstruction from a single image has recently witnessed remarkable advances, but supervising neural networks with ground-truth 3D shapes is impractical due to the laborious process of creating paired image-shape datasets. Recent efforts have turned to learning 3D reconstruction without 3D supervision from RGB images with annotated 2D silhouettes, dramatically reducing the cost and effort of annotation. These techniques, however, remain impractical as they still require multi-view annotations of the same object instance during training. As a result, most experimental efforts to date have been limited to synthetic datasets. In this paper, we address this issue and propose SDF-SRN, an approach that requires only a single view of objects at training time, offering greater utility for real-world scenarios. SDF-SRN learns implicit 3D shape representations to handle arbitrary shape topologies that may exist in the datasets. To this end, we derive a novel differentiable rendering formulation for learning signed distance functions (SDF) from 2D silhouettes. Our method outperforms the state of the art under challenging single-view supervision settings on both synthetic and real-world datasets.
Partial voluming (PV) is arguably the last crucial unsolved problem in Bayesian segmentation of brain MRI with probabilistic atlases. PV occurs when voxels contain multiple tissue classes, giving rise to image intensities that may not be representative of any one of the underlying classes. PV is particularly problematic for segmentation when there is a large resolution gap between the atlas and the test scan, e.g., when segmenting clinical scans with thick slices, or when using a high-resolution atlas. In this work, we present PV-SynthSeg, a convolutional neural network (CNN) that tackles this problem by directly learning a mapping between (possibly multi-modal) low resolution (LR) scans and underlying high resolution (HR) segmentations. PV-SynthSeg simulates LR images from HR label maps with a generative model of PV, and can be trained to segment scans of any desired target contrast and resolution, even for previously unseen modalities where neither images nor segmentations are available at training. PV-SynthSeg does not require any preprocessing, and runs in seconds. We demonstrate the accuracy and flexibility of the method with extensive experiments on three datasets and 2,680 scans. Recent works on implicit neural representations have shown promising results for multi-view surface reconstruction. However, most approaches are limited to relatively simple geometries and usually require clean object masks for reconstructing complex and concave objects. In this work, we introduce a novel neural surface reconstruction framework that leverages the knowledge of stereo matching and feature consistency to optimize the implicit surface representation. More specifically, we apply a signed distance field (SDF) and a surface light field to represent the scene geometry and appearance respectively. The SDF is directly supervised by geometry from stereo matching, and is refined by optimizing the multi-view feature consistency and the fidelity of rendered images. Our method is able to improve the robustness of geometry estimation and support reconstruction of complex scene topologies. Extensive experiments have been conducted on DTU, EPFL and Tanks and Temples datasets. Compared to previous state-of-the-art methods, our method achieves better mesh reconstruction in wide open scenes without masks as input.
Multiple Sclerosis (MS) is an autoimmune disease that leads to lesions in the central nervous system. Magnetic resonance (MR) images provide sufficient imaging contrast to visualize and detect lesions, particularly those in the white matter. Quantitative measures based on various features of lesions have been shown to be useful in clinical trials for evaluating therapies. Therefore robust and accurate segmentation of white matter lesions from MR images can provide important information about the disease status and progression. In this paper, we propose a fully convolutional neural network (CNN) based method to segment white matter lesions from multi-contrast MR images. The proposed CNN based method contains two convolutional pathways. The first pathway consists of multiple parallel convolutional filter banks catering to multiple MR modalities. In the second pathway, the outputs of the first one are concatenated and another set of convolutional filters are applied. The output of this last pathway produces a membership function for lesions that may be thresholded to obtain a binary segmentation. The proposed method is evaluated on a dataset of 100 MS patients, as well as the ISBI 2015 challenge data consisting of 14 patients. The comparison is performed against four publicly available MS lesion segmentation methods. Significant improvement in segmentation quality over the competing methods is demonstrated on various metrics, such as Dice and false positive ratio. While evaluating on the ISBI 2015 challenge data, our method produces a score of 90.48, where a score of 90 is considered to be comparable to a human rater.
