This article focuses on a preaveraging description of polymer nonequilibrium stretching, where a single polymer undergoes a transient process from equilibrium to nonequilibrium steady state by pulling one chain end. The preaveraging method combined with mode analysis reduces the original Langevin equation to a simplified form for both a stretched steady state and an equilibrium state, even in the presence of self-avoiding repulsive interactions spanning a long range. However, the transient stretching process exhibits evolution of a hierarchal regime structure, which means a qualitative temporal change in probabilistic distributions assumed in preaveraging. We investigate the preaveraging method for evolution of the regime structure with consideration of the nonequilibrium work relations and deviations from the fluctuation-dissipation relation.

The way tension propagates along a chain is a key to govern many of anomalous dynamics in macromolecular systems. After introducing the weak and the strong force regimes of the tension propagation, we focus on the latter, in which the dynamical fluct uations of a segment in a long polymer during its stretching process is investigated. We show that the response, i.e., average drift, is anomalous, which is characterized by the nonlinear memory kernel, and its relation to the fluctuation is nontrivial. These features are discussed on the basis of the generalized Langevin equation, in which the role of the temporal change in spring constant due to the stress hardening is pinpointed. We carried out the molecular dynamics simulation, which supports our theory.

We analyse the dynamics of polymer translocation in the strong force regime by recasting the problem into solving a differential equation with a moving absorbing boundary. For the total translocation time, $tau_{rm tr}$, our simple mean-field model p redicts that $tau_{rm tr}sim$ (number of monomers)$^{1.5}$, which is in agreement with the exponent found in previous simulation results. Our model also predicts intricate dependencies of $tau_{rm tr}$ on the variations of the pulling force and of the temperature.
Langevin Dynamics simulations of polymer translocation are performed where the polymer is stretched via two opposing forces applied on the first and last monomer before and during translocation. In this setup, polymer translocation is achieved by imp osing a bias between the two pulling forces such that there is net displacement towards the textit{trans}-side. Under the influence of pre-stretching forces, the elongated polymer ensemble contains less variations in conformations compared to an unstretched ensemble. Simulations demonstrate that this reduced spread in initial conformations yields a reduced variation in translocations times relative to the mean translocation time. This effect is explored for different ratios of the amplitude of thermal fluctuations to driving forces to control for the relative influence of the thermal path sampled by the polymer. Since the variance in translocation times is due to contributions coming from sampling both thermal noise and initial conformations, our simulations offer independent control over the two main sources of noise, and allow us to shed light on how they both contribute to translocation dynamics. Experimentally relevant conditions are highlighted and shown to correspond to a significant decrease in the spread of translocation times, thus indicating that stretching DNA prior to translocation could assist in nanopore-based sequencing and sizing applications.
We elucidate the elastic behavior of a wormlike chain in 3D under compression and provide exact solutions for the experimentally accessible force-extension relation in terms of generalized spheroidal wave functions. In striking contrast to the classi cal Euler buckling instability, the force-extension relation of a clamped semiflexible polymer exhibits a smooth crossover from an almost stretched to a buckled configuration. In particular, the associated susceptibility, which measures the strength of the response of the polymer to the applied force, displays a prominent peak in the vicinity of the critical Euler buckling force. For increasing persistence length, the force-extension relation and the susceptibility of semiflexible polymers approach the behavior of a classical rod, whereas thermal fluctuations permit more flexible polymers to resist the applied force. Furthermore, we find that semiflexible polymers confined to 2D can oppose the applied force more strongly than in 3D.

We have performed light-scattering measurements in dilute and semidilute polymer solutions of polystyrene in toluene when subjected to stationary temperature gradients. Five solutions with concentrations below and one solution with a concentration ab ove the overlap concentration were investigated. The experiments confirm the presence of long-range nonequilibrium concentration fluctuations which are proportional to $( abla T)^2/k^4$, where $ abla T$ is the applied temperature gradient and $k$ is the wave number of the fluctuations. In addition, we demonstrate that the strength of the nonequilibrium concentration fluctuations, observed in the dilute and semidilute solution regime, agrees with theoretical values calculated from fluctuating hydrodynamics. Further theoretical and experimental work will be needed to understand nonequilibrium fluctuations in polymer solutions at higher concentrations.
