While almost any kind of face mask offers some protection against particles and pathogens of different sizes, the most efficient ones make use of a layered structure where one or more layers are electrically charged. This electret layer is essential to efficient filtration of difficult-to-capture small particles, yet the exact nature of electrostatic capture with respect to both the charge on the particles and the electret fibres as well as the effect of immediate environment remains unclear. Here, we explore in detail the electrostatic interaction between the surface of a single charged electret fibre and a model of SARS-CoV-2 virus. Using Poisson-Boltzmann electrostatics coupled to a detailed spike protein charge regulation model, we show how pH and salt concentration drastically change both the scale and the sign of the interaction. Furthermore, the configuration of the few spike proteins closest to the electret fibre turns out to be as important for the strength of the interaction as their total number on the virus, a direct consequence of spike protein charge regulation. The results of our work elucidate the details of virus electrostatics and contribute to the general understanding of efficient virus filtration mechanisms.

We propose a novel numerical method able to determine efficiently and effectively the relationship of complementarity between portions of proteins surfaces. This innovative and general procedure, based on the representation of the molecular iso-elect ron density surface in terms of 2D Zernike polynomials, allows the rapid and quantitative assessment of the geometrical shape complementarity between interacting proteins, that was unfeasible with previous methods. We first tested the method with a large dataset of known protein complexes obtaining an overall area under the ROC curve of 0.76 in the blind recognition of binding sites and then applied it to investigate the features of the interaction between the Spike protein of SARS-Cov-2 and human cellular receptors. Our results indicate that SARS-CoV-2 uses a dual strategy: its spike protein could also interact with sialic acid receptors of the cells in the upper airways, in addition to the known interaction with Angiotensin-converting enzyme 2.

In this study, we investigated the inhibition of SARS-CoV-2 spike glycoprotein with HIV drugs and their combinations. This glycoprotein is essential for the reproduction of the SARS-COV-2 virus, so its inhibition opens new avenues for the treatment o f patients with COVID-19 disease. In doing so, we used the VINI in silico model of cancer, whose high accuracy in finding effective drugs and their combinations was confirmed in vitro by comparison with existing results from NCI-60 bases, and in vivo by comparison with existing clinical trial results. In the first step, the VINI model calculated the inhibition efficiency of SARS-CoV-2 spike glycoprotein with 44 FDA-approved antiviral drugs. Of these drugs, HIV drugs have been shown to be effective, while others mainly have shown weak or no efficiency. Subsequently, the VINI model calculated the inhibition efficiency of all possible double and triple HIV drug combinations, and among them identified ten with the highest inhibition efficiency. These ten combinations were analyzed by Medscape drug-drug interaction software and LexiComp Drug Interactions. All combinations except the combination of cobicistat_abacavir_rilpivirine appear to have serious interactions (risk rating category D) when dosage adjustments/reductions are required for possible toxicity. Finally, the VINI model compared the inhibition efficiency of cobicistat_abacivir_rilpivirine combination with cocktails and individual drugs already used or planned to be tested against SARS-CoV-2. Combination cobicistat_abacivir_rilpivirine demonstrated the highest inhibition of SARS-CoV-2 spike glycoprotein over others. Thus, this combination seems to be a promising candidate for the further in vitro testing and clinical trials.
A recent experimental study found that the binding affinity between the cellular receptor human angiotensin converting enzyme 2 (ACE2) and receptor-binding domain (RBD) in spike (S) protein of novel severe acute respiratory syndrome coronavirus 2 (SA RS-CoV-2) is more than 10-fold higher than that of the original severe acute respiratory syndrome coronavirus (SARS-CoV). However, main-chain structures of the SARS-CoV-2 RBD are almost the same with that of the SARS-CoV RBD. Understanding physical mechanism responsible for the outstanding affinity between the SARS-CoV-2 S and ACE2 is the urgent challenge for developing blockers, vaccines and therapeutic antibodies against the coronavirus disease 2019 (COVID-19) pandemic. Considering the mechanisms of hydrophobic interaction, hydration shell, surface tension, and the shielding effect of water molecules, this study reveals a hydrophobic-interaction-based mechanism by means of which SARS-CoV-2 S and ACE2 bind together in an aqueous environment. The hydrophobic interaction between the SARS-CoV-2 S and ACE2 protein is found to be significantly greater than that between SARS-CoV S and ACE2. At the docking site, the hydrophobic portions of the hydrophilic side chains of SARS-CoV-2 S are found to be involved in the hydrophobic interaction between SARS-CoV-2 S and ACE2. We propose a method to design live attenuated viruses by mutating several key amino acid residues of the spike protein to decrease the hydrophobic surface areas at the docking site. Mutation of a small amount of residues can greatly reduce the hydrophobic binding of the coronavirus to the receptor, which may be significant reduce infectivity and transmissibility of the virus.
While the SARS-CoV-2 keeps spreading world-wide, comparing its evolution across different nations is a timely challenge of both theoretical and practical importance. The large variety of dissimilar and country-dependent epidemiological factors, in fa ct, makes extremely difficult to understand their influence on the epidemic trends within a unique and coherent framework. We present a geometric framework to characterize, in an integrated and low-dimensional fashion, the epidemic plume-like trajectories traced by the infection rate, $I$, and the fatality rate, $D$, in the $(I,D)$ plane. Our analysis enables the definition of an epidemiometric system based on three geometric observables rating the SARS-CoV-2 pandemic events via scales analogous to those for the magnitude and the intensity of seismic events. Being exquisitely geometric, our framework can be applied to classify other epidemic data and secondary waves, raising the possibility of designing epidemic alerts or early warning systems to enhance public and governmental responses to a rapidly emerging outbreak.

Understanding physical mechanism responsible for the affinity enhancement between the SARS-CoV-2 variants and ACE2 is the urgent challenge for developing blockers, vaccines and therapeutic antibodies against the coronavirus disease 2019 (COVID-19) pandemic. Based on a hydrophobic-interaction-based protein docking mechanism, this study reveals that the mutation N501Y obviously increased the hydrophobic attraction and decrease hydrophilic repulsion between the RBD and ACE2 that most likely caused the transmissibility increment of the variants. By analyzing the mutation-induced hydrophobic surface changes in the attraction and repulsion at the binding site of the complexes of the SARS-CoV-2 variants and antibodies, we found out that all the mutations of N501Y, E484K, K417N and L452R can selectively decrease or increase their binding affinity with some antibodies.
