The focus of this paper is on the analysis of the Conjugate Gradient method applied to a non-symmetric system of linear equations, arising from a Fast Fourier Transform-based homogenization method due to (Moulinec and Suquet, 1994). Convergence of the method is proven by exploiting a certain projection operator reflecting physics of the underlying problem. These results are supported by a numerical example, demonstrating significant improvement of the Conjugate Gradient-based scheme over the original Moulinec-Suquet algorithm.

Computer simulations of model systems are widely used to explore striking phenomena in promising applications spanning from physics, chemistry, biology, to materials science and engineering. The long range electrostatic interactions between charged p articles constitute a prominent factor in determining structures and states of model systems. How to efficiently calculate electrostatic interactions in model systems subjected to partial or full periodic boundary conditions has been a grand challenging task. In the past decades, a large variety of computational schemes have been proposed, among which the Ewald summation method is the most reliable route to accurately deal with electrostatic interactions in model systems. In addition, extensive effort has been done to improve computational efficiency of the Ewald summation based methods. Representative examples are approaches based on cutoffs, reaction fields, multi-poles, multi-grids, and particle-mesh schemes. We sketched an ENUF method, an abbreviation for the Ewald summation method based on Non-Uniform fast Fourier transform technique, and have implemented this method in particle-based simulation packages to calculate electrostatic energies and forces at micro- and mesoscopic levels. Extensive computational studies of conformational properties of polyelectrolytes, dendrimer-membrane complexes, and ionic fluids demonstrated that the ENUF method and its derivatives conserve both energy and momentum to floating point accuracy, and exhibit a computational complexity of $mathcal{O}(Nlog N)$ with optimal physical parameters. These ENUF based methods are attractive alternatives in molecular simulations where high accuracy and efficiency of simulation methods are needed to accelerate calculations of electrostatic interactions at extended spatiotemporal scales.
Alignment-free sequence analysis approaches provide important alternatives over multiple sequence alignment (MSA) in biological sequence analysis because alignment-free approaches have low computation complexity and are not dependent on high level of sequence identity, however, most of the existing alignment-free methods do not employ true full information content of sequences and thus can not accurately reveal similarities and differences among DNA sequences. We present a novel alignment-free computational method for sequence analysis based on Ramanujan-Fourier transform (RFT), in which complete information of DNA sequences is retained. We represent DNA sequences as four binary indicator sequences and apply RFT on the indicator sequences to convert them into frequency domain. The Euclidean distance of the complete RFT coefficients of DNA sequences are used as similarity measure. To address the different lengths in Euclidean space of RFT coefficients, we pad zeros to short DNA binary sequences so that the binary sequences equal the longest length in the comparison sequence data. Thus, the DNA sequences are compared in the same dimensional frequency space without information loss. We demonstrate the usefulness of the proposed method by presenting experimental results on hierarchical clustering of genes and genomes. The proposed method opens a new channel to biological sequence analysis, classification, and structural module identification.
Improving the efficiency and accuracy of energy calculations has been of significant and continued interest in the area of materials informatics, a field that applies machine learning techniques to computational materials data. Here, we present a heu ristic quantum-classical algorithm to efficiently model and predict the energies of substitutionally disordered binary crystalline materials. Specifically, a quantum circuit that scales linearly in the number of lattice sites is designed and trained to predict the energies of quantum chemical simulations in an exponentially-scaling feature space. This circuit is trained by classical supervised-learning using data obtained from classically-computed quantum chemical simulations. As a part of the training process, we introduce a sub-routine that is able to detect and rectify anomalies in the input data. The algorithm is demonstrated on the complex layer-structured of Li-cobaltate system, a widely-used Li-ion battery cathode material component. Our results shows that the proposed quantum circuit model presents a suitable choice for modelling the energies obtained from such quantum mechanical systems. Furthermore, analysis of the anomalous data provides important insights into the thermodynamic properties of the systems studied.

We propose an all-digital telescope for 21 cm tomography, which combines key advantages of both single dishes and interferometers. The electric field is digitized by antennas on a rectangular grid, after which a series of Fast Fourier Transforms reco vers simultaneous multifrequency images of up to half the sky. Thanks to Moores law, the bandwidth up to which this is feasible has now reached about 1 GHz, and will likely continue doubling every couple of years. The main advantages over a single dish telescope are cost and orders of magnitude larger field-of-view, translating into dramatically better sensitivity for large-area surveys. The key advantages over traditional interferometers are cost (the correlator computational cost for an N-element array scales as N log N rather than N^2) and a compact synthesized beam. We argue that 21 cm tomography could be an ideal first application of a very large Fast Fourier Transform Telescope, which would provide both massive sensitivity improvements per dollar and mitigate the off-beam point source foreground problem with its clean beam. Another potentially interesting application is cosmic microwave background polarization.
Study of general purpose computation by GPU (Graphics Processing Unit) can improve the image processing capability of micro-computer system. This paper studies the parallelism of the different stages of decimation in time radix 2 FFT algorithm, desig ns the butterfly and scramble kernels and implements 2D FFT on GPU. The experiment result demonstrates the validity and advantage over general CPU, especially in the condition of large input size. The approach can also be generalized to other transforms alike.
